- Creator's Favorite: Among the robots in the Weapons Archive are Elec Man and Wood Man, who Keiji Inafune confirmed were among his favorite Robot Masters. This has not been confirmed as the case for a number of the other 7 Robot Masters, Gemini Man, Ring Man, Napalm Man, Flame Man, Slash Man, Frost Man, and Tornado Man in the Weapons Archive.
- Dummied Out:
- Graphics for Mega Man 5's Charge Shot are in the final game, but no character uses them. These were intended for the scrapped co-op mode's Sync Up feature, which would have let both Mega Man and Proto Man use it.
- Unused sprites for a purple Bunby Catcher remain in the game's data; it's theorized to have been an early version of Bass's Treble Rescue.
- Orphaned Reference: Although two player co-op was a feature that was cut from the final game, several aspects of the game still allude to it, such as Proto Man's line of, "I don't think you'll be able to do this alone," a cutscene of Mega Man and Proto Man in the Wily Castle in the latter's storyline, and even some level design quirks such as Octobulb having two treadmills and the Wily Capsule having a fake partner.
- Refitted for Sequel: Pump Man's name was originally for an earlier version of Bubble Man from Mega Man 2.
- What Could Have Been:
- The Mets disguising themselves as Guts Man from the Mega Man 8 manga were originally going to be enemies named Guts Mets.
- There were many unused enemies as well, with Met variants having different attack patterns in the stages they were featured in, 2 new Gabyoall variants, one of which bobbed up and down on water while the other fired its spikes in 3 directions, Lacrosse and Axe Joes, Sheep Fliers, a Cheering Squad Leader with a Dr. Wily flag and Pom-Poms, a Met holding the usual cheerleading item, and many others such as New Sisi Truck and Togemu, an inchworm Wily Bot that acted similar to Imorm from Mega Man 4, but dropped its segments like bombs and reloaded its segments after using up 3 of them.
- In 2024, some Mega Man 10 prototypes were leaked. The largest difference is the inclusion of two-player co-op, which retroactively contextualizes the premise of Mega Man and Proto Man teaming up for this adventure. Features unique to this co-op include the ability to pick up, carry, and throw the opposite player (as well as stopping certain objects like crushers), and a Sync Up feature; both players using the same Special Weapon simultaneously would result in a powered-up version of the attack.
