  • Blooper:
    • Tibor Sokol will appear in the epilogue even if you killed him.
    • The epilogue will also state that Otar Botkoveli is the new leader of the Dvali if Radich Nikoladze was killed, even if Otar himself was also killed. Alternately if you kill them both later, it might instead claim that Radich has gone "off grid".
    • New Samizdat articles may keep being published even if you take the group down when investigating them.
  • Development Gag: Breach Mode's low-polygon cyberspace art style is based on Eidos Montreal's April Fools video which claimed that this would be the main game's brand new art direction.
  • Executive Meddling:
    • If Jim Sterling is to be believed, the much-despised microtransactions were shoved in at the last second at Square Enix's behest. Breach mode was also shoehorned into the game by an outside team as Square Enix apparently thought the base game wasn't enough to keep players interested. In 2020, both the Shop and Breach Mode (multiplayer) were removed for the Good Old Games release, along with the Denuvo DRM the original release shipped with.
    • The game was also meant to be longer, but the higher-ups decided to split the game into two parts and make the second part its own sequel. Unfortunately, because the game felt unfinished and came to an abrupt, anticlimactic end, it didn't do nearly as well as its predecessor. As of 2023, there are no signs the "second half" will ever be released.
  • The Other Darrin: David Sarif has had his voice actor changed from Stephen Shellen (who voiced him in Human Revolution) to Rick Miller, who voices him in the final game due to a falling out between Shellen and Eidos.
  • Pre-Order Bonus: Originally, there was an "Augment Your Preorder" campaign where more bonuses were unlocked after certain amounts of preorders, like gameplay items and missions, soundtrack samplers, digital novels, and even an early release. After much backlash, the campaign was canceled and all preorders would have all of the bonus content. In fact, players who purchased the game after the release date have access to all of the pre-order bonuses barring the later released DLC missions.
  • Shout-Out:
    • The game is rife with references to Rossum's Universal Robots by Karl Čapek, with Irenka Bauer rehearsing for a stage adaptation, and Jensen's apartment being near Čapek Fountain.
    • In the northern part of Prague, there is a store called Tech Noir, a reference to The Terminator.
    • The memorial wall in Task Force 29 HQ in Prague has several notable names on it, including L.A. Wachowski (a reference to the Wachowskis) and Nic Pizzolatto, creator of True Detective.
    • The achievement for inputting 0451 into the first keypad of the game is called "A Heated Combination", a reference to the Running Gag's literary origins.
      • Not actually a reference, or at least the code itself isn’t. Contrary to popular belief, 451 was just the door code to Looking Glass Studios’ (the developer behind the granddaddy of Deus Ex, System Shock) offices. Ray Bradbury’s work has only a coincidental connection to the running gag.
    • There is a store called Sobchak Security, which is a reference to Walter Sobchak from The Big Lebowski.
    • When talking to Otar, Jensen says he's there on behalf of a "concerned third party", to which Otar replies that you're obviously "a very private person". Both are the constant self descriptions of main characters Reese and Finch from Person of Interest.
    • In the Task Force 29 HQ, someone can be overheard saying, "I'm the guy who does his job. Who the fuck are you?"
    • A Side Quest in the System Rift Downloadable Content has Jensen place a figurine on the desk of a character on behalf of another character. Examining the figurine reveals it to be Garret from Thief (2014).
    • The basement of the antique shop has a companion cube and PC game boxes for Tomb Raider: Legend, Soul Reaver, and Hitman: Codename 47.
    • In the A Criminal Past DLC, getting Hector Guerrero to confess to a murder will give you an "Objection!" achievement, complete with the icon showing Adam wearing a suit and doing the finger point.
    • One achievement is called "Express Elevator to Hell, Going Down".
  • Spoiled by the Merchandise: Janus' true identity is Illuminati council member Volkard Rand, as revealed in the Art of Mankind Divided artbook.
  • Viral Marketing: A number of posters popped up before the games release that are either against augmented humans or Pro-augmented.
