For a comedic crossover game, it still has plenty of sad moments.

Main Story
- While Beep-0 has been helping Mario and the Rabbids throughout their adventure, just the fact that he was separated from his creator, the Genius Girl, due to the antics of the Rabbids; what makes it even worse is that it was never touched upon how his creator reacted when she returned to her basement to find it a mess, her assistant gone, and the Supa Merge she worked so hard to help benefit her world. It isn't even known how they were still able to keep in remote contact, up until after the end of the sequel where she did send a message to JEANIE.
- Spawny's situation is pretty sad as well, his antics as a normal Rabbid resulted in the Rabbids being transported to the Mushroom World where he himself merged with the device he could not remove, then he gets lost and wanders aimlessly in an unfamiliar world full of hostile Rabbids, then his newfound power is exploited by Bowser Jr. so he can create his own Supa Merged army, almost falls to his untimely demise after being separated from him, THEN he is drawn by the energy from the Megabug, who absorbs him to gain enough strength to destroy the world and needed to be saved. The poor Rabbid really needs a hug.
- Bowser Jr. gets these moments as well; even though he is a Bratty Half-Pint who is the son of the Koopa King who spoils him regularly, his reaction to Spawny falling off the edge is one of sheer heartbreak. It gets even worse when his father gets home early from his vacation and ends up being corrupted by the Megabug. He now realizes that he is at fault for contributing to all of this happening here, and it leads to him begging Mario and his friends to save him from the monster. For all of the trouble he has caused throughout the story, you can't help but feel a little bad for him.
Donkey Kong Adventure
- The ending of this DLC side story gets a special mention; Rabbid Kong, who has now reformed, has befriended the person whom he antagonized both here and in the main story after she spares his life upon freeing him from corruption, but now, both she and Beep-0 have to leave the island to reunite with their friends at the Mushroom Kingdom, and this fact just has him in tears over having to say good-bye to them. He reverts to joy when he learn that they can still visit each other and made their farewells end on a more positive note.
