  • Like the previous game, there are a decent few references to The Legend of Zelda
    • One of the chests you can examine in Fina's house contains "a beautiful green adventurer costume"... to which Kuro declines wearing due to how ridiculous he'd look in it
    • After offering to round up chickens for Genova's chicken farmer, she refuses on the grounds of a previous time where a kid wearing green used the chickens to fly through the air instead of bringing them back, referencing the ability to use Cucco's for gliding in some of the games.
    • The Loyalty Badge you get from Mr. Mudlow and its description "The kind of item that is completely USELESS" references the Complimentary Cards Beedle gives you in The Legend of Zelda: The Wind Waker, where all they get you is him complimenting you. Also like said game, it's Not Completely Useless, though instead of healing you when used it's a quest item.
    • The description for the bombs item states you only need a boomerang now to "complete your adventurer costume", referencing the common loadout of sword, bombs, and boomerang in most Zelda games.
    • In the Sylph Clearing, you meet a fairy that you can name. Her default name is Nawi.
    • In the north-eastern most spot of the future era is "Cluckety Island", where when you first enter the only thing you can see is a lone chicken. Kill the chicken, though, and you'll proceed to be attacked by a massive swarm of angry and deadly chickens, bringing to mind the Cucco Revenge Squad, only here the chickens are not only killable, you need to defeat the entire swarm for some treasure.
  • Super Mario Bros. gets a few references too:
    • While escaping through the sewers, there's a single question block that can be hit for a coin.
    • Some of the houses in the future have potted Piranha Plants, albeit with more monstrous fleshy gums to go with their teeth.
    • After Reno claims I'm Your Worst Nightmare to the heroes, Fina counters that her actual worst nightmare involved her wearing a pink dress while a kingdom of mushrooms thought she was their princess.
  • The whole game is highly inspired by Chrono Trigger, in that time travel is a key mechanic done at first through specific portals, then later through a flying device.
  • Pirate Island is a side-scrolling beat 'em up like Double Dragon, with the achievement for beating it called "Triple Dragon". Additionally, the boss of the level is Captain Ababa, based heavily in name and appearance on the highly popular Giant Mook Abobo.
  • Fights in the Labratory act like Chrono Trigger .
  • Fighting the Prophet is done in the style of Street Fighter.
  • Fights in Demonia are strategy-based like Fire Emblem.
  • Defeating the Grand Magus is a rhythm game like DanceDanceRevolution.
  • In the future library, and one puzzle in the starting village, the hero solves the puzzles just like Professor Layton.
  • The Wiking competition is a Match-3 game like Bejeweled, although with skills, closer to Puzzle Quest.
  • The mines are laid out like Bomberman (including only having access to bombs during that stage).
  • The prison escape is a stealth exercise similar to Metal Gear. You even get to hide in a cardboard box!
  • The first half of the Great Troll fight is based on Donkey Kong, having you jump over the boulders the Great Troll throws and climb ladders.
  • Cherry and Plum are Captain Ersatzs to Scanty and Kneesocks from Panty & Stocking with Garterbelt.
    • The first encounter with Cherry is a constant runner over rooftops, ending in a Mega Man boss battle room.
  • A monitor in the Laboratory displays a blue hedgehog running across plains. A crashed Eggpod is in close vicinity to that monitor.
  • The characters comment on a computer in the lab that was used to play "WoW".
  • Velvet before entering a portal says, "Beam me up, Scotty!"
  • The only two named pirates on Pirate Island in the present are Biggs and Wedge. Whether that's a shout-out to Star Wars or Final Fantasy is up to you.
  • Halfway through Reno's fight, he goes Super Saiyan, summons shadow clones, and shouts "Wryyy!" during his teleport-dash move.
  • There are five legendary heroes waiting in line in the Sylph Forest: Sora, Bomber Man, Link, Ryu and Mario.
  • Flying on the flying machine is a bullet-hell game.
  • The card game is called A Game of Cards.
  • Some of the names you can call yourself in the tournament are parodies of famous heroes, including "Super Morio". Menos will call you that for the rest of the game.
  • The second round of monsters fought in the coliseum is the Ninja Squirrels, four squirrels trained in ninja arts that wear masks colored blue, red, orange, and purple
  • Several characters make mention of the dreaded Pirate Roberts, who you later meet earlier in the past era.
  • After it turns out Pirate Roberts had forgotten where he hid his treasure, he decides to spread a rumor across pirate-kind that whoever finds his treasure would become the Pirate King.
  • The story-relevant trio of young girls found in future Genova, Saku, Mimi, and Ribbon, are visually very blatant Lawyer Friendly Cameos of Sakura Kasugano, Annie Hastur, and Paula.
  • One of the female NPC model types found in future Genova is straight-up Elizabeth from Bioshock Infinite. Talking to one of them in the original release even gets you the achievement "Bring us the girl and wipe away the debt".
  • The Prophet has a peculiar Verbal Tic where he repeatedly says "Ni" between sentences, along with emphasizing the sound in some words when angry.
  • While traversing the mountain platformer area of future Wind Valley, you'll come across a familiar-looking archeologist named Clara Loft.
  • The mine level of course features Creepers as one of the enemy types to deal with.
  • You can find Daleks spread throughout Dr. Giro's lab.
  • Two of the test subject pods found in Dr. Giro's Lab have (thankfully dead) Xenomorphs in them, the lower of which gives Fina a weird stomach pain when checked.
  • The living subject in the Lab that tries to Troll you over turning on computers near it is very clearly meant to be Mewtwo.
  • The "Turing Tests" for verifying that Kuro and Co. are humans are straight-up the old-school games of Pong, Snake, Space Invaders, and Pacman.
  • As you reach the end of the Lab, you will see what is unmistakably a Metroid hatchling, which is Five-Second Foreshadowing for the boss of the level being what is pretty blatantly Mother Brain.
  • A recurring present-day antagonist group is the Imperial Special Forces, whose suit and sunglasses look combined with their hamminess and posing whenever they appear are pretty strong references to the Elite Beat Agents.
  • After giving the flying machine prototype to Sid in present-day, which results in a village forming in Windy Valley in the future, the first thing you'll see is what's clearly Ness running around, and going to the other end of the village you'll also see Lucas.
  • The weapon shop in future Windy Valley Village has a bunch of famous fictional weapons and shields on the back wall, including the Master Sword and Hylian Shield, the Buster Sword (which the shopkeep actually sells under the name "Wind Sword"), and the shield of Captain America
  • The greeter librarian of the Magi Library warns that chocolate and invisibility cloaks are forbidden.
  • In the present-day version of the Frozen Cavern, you will find Olaf, the Lost Wiking.
  • The rather dwarf-like Wikings are dedicated to digging towards the main continent by constructing the Caverns of Noria, which were started by Bal'in, son of Fund'in, son of Far'in, son of Bor'in, which became the home of the Big Vicious Troll and his clan after the Mushroom Kin-, er, the mushroom folk of Fungusland Dug Too Deep.
  • The Wikings worship a religion dedicated to the Great Turtle, who carries the world on her back.
  • The boss of the Wikings is named Jon Snow... as in, Jon the snowman. When he expresses confusion at the time-travel talk by the heroes, Fina even says the classic "You know nothing, Jon Snow" line.
  • Yoda Tree's name, apt it is. He also mentions a "force" that can aid the heroes.
