The supplementary material (the monthly letters by the characters on the official website) for For Better or for Worse mentions April buying Finding Nemo as a Christmas gift for Michael's children.
Bolt: The pigeons that Bolt meets in Hollywood are excited when they "get a nibble", then one pigeon tells the other, "Now don't freak out, this is how you blew it with Nemo!"
In a trailer for the film, which was attached to the theatrical release of Finding Nemo, Rutt and Tuke tell the audience to leave the theater if they're gonna see only one movie this year and it's not the movie they're about to see. When they notice some people leaving, Tuke says "Maybe they're gonna go find that Nemo guy." NoteWhen shown outside of Nemo, the line is changed to "Maybe they're just going to the bathroom."
In the actual movie, Nemo can be seen among the salmon that go flying when Kenai rides a mammoth through his brothers' fishing net.

Looney Tunes: Back in Action: When the Warner Bros. water tower falls and floods the studio, Bugs Bunny is seen fishing in Kate's car and says "Hey, what do you know! I found Nemo!"
Juniper Sawfeather: In Cry of the Sea, Carter argues that the mermaids are social creatures, saying, "Do you know any fish that would help rescue each other?" Haley says, "The fish do that in Finding Nemo."
In the Yes, Dear episode, "Natural Born Delinquents", the Warner and the Hughes families are having difficulties going to the movie theater due to Dominic and Logan arguing with each other. Jimmy tells Greg that they usually get to the movies pretty late because of it, citing one such example as, "By the time we got to Finding Nemo, they'd already found him.".
Modern Family: At one point in "Planes, Trains and Cars", Mitch holds up a plush toy of Nemo and calls him "Mr. Fish". Cam then says, "Really? You don't know Nemo?"
Parks and Recreation: In "Animal Control", Ron mentions having watched a film with his stepdaughters "in which an orange fish is separated from his father".
The Big Bang Theory: At one point in "The Fortification Implementation", Bernadette tells Howard's brother Josh, who's studying oceanography, that she loved Finding Nemo.
The Good Place: In "Jeremy Bearimy", which takes place in Australia, there is a running gag that Australia loved that the film took place in Australia and named everything after the film. Eleanor drinks at a bar called "Drinking Nemo". And there is a grocery store called ENG, which stands for "Eating Nemo Groceries", and a bank called FNB, which stands for "Financing Nemo Bank".
Hytale: During the underwater segment of the game's announcement trailer, three fish similar to Dory, Marlin, and Nemo can be seen swimming together in the bottom-right corner.

How It Should Have Ended provides an alternate ending to the film, where Nemo, Marlin, and Dory try to find their way back to Marlin's anemone, not remembering the way back due to passing out in the East Australian current and getting trapped inside a whale. They eventually decide to meet up with the Tank Gang, who are unfortunately moments away from dying due to being stuck in their plastic bags. In The Stinger, Dory asks the Tank Gang, who have somehow escaped from their plastic bags, if they want to appear in Finding Dory. Looks like they accepted the offer.
At the end of his review of Little Nemo: Adventures in Slumberland, Critic is thrown a party for not making a single Finding Nemo joke (before he asks if that joke counted as one).
In his review of James and the Giant Peach, Critic inserts "Mine!" sounds over the seagulls in the film.
In his review of Teenage Mutant Ninja Turtles (2014), Critic says that the Turtles' faces look like "if the Finding Nemo turtle got jaundice."

In "Homer Scissorhands", it's revealed that Milhouse was never shown the film's opening scene (for obvious reasons). When he discovered it by himself, it took the entire fire department to get him out from under the couch.
In "Moe Goes from Rags to Riches", Bart is worried when Milhouse doesn't come crawling back to him after a falling-out, and Lisa says that "Even a kid who wears a Finding Nemo back brace has some pride."
