Aquaman: The king of the fish-like "Fishermen" people is named King Ricou, a Shout-Out to stuntman/actor Ricou Browning who played the Creature from the Black Lagoon.
The Seven Year Itch: Richard and Marilyn's character just finished watching the film, and after they walked out of the theater, and before the subway vents scene, Marilyn's character was discussing with Richard on how she pitied the Creature and the Creature's want for love and affection, and Richard finds it an interesting point of view.
The Shape of Water began life as a remake of this movie, intended as part of a new Shared Universe based on Universal Horror properties. When Guillermo del Toro's pitch was turned down, it was refined into the Oscar-winning masterwork we know it as today. In any case, the Asset has some considerable similarity to Gill-Man.

The Dresden Files: In "Ghoul Goblin" the fish-man encounter provokes inevitable Creature from the Black Lagoon wisecracks.
If I Fall, If I Die: On Will's ninth birthday, he and his mom watched The Creature from the Black Lagoon in 3D. Will made her promise to sit through it, but she only lasted a few minutes before having such a severe panic attack that she hid in her bedroom for the next week. Ever since then, Will refers to her anxiety disorder as the Black Lagoon.
In The Boy Who Drew Monsters, Nick tries to draw monsters like Jack Peter. One of his drawings is of the Creature.

Buffy the Vampire Slayer: In the episode Go Fish Cordelia thinks Xander will get turned into the creature from The Blue Lagoon. He corrects her by saying it's Creature from the Black Lagoon.
The Crown (2016). In lieu of their usual movie night the Royal Family are watching films sent back from Prince Philip's visit to Antarctica, and the letter accompanying it quips that no doubt they'd prefer to be watching Creature from the Black Lagoon.
Ragon, a recurring fish-like humanoid monster from the Ultra Series, is Tsuburaya's take on the Creature.

Robot Chicken: A sketch from "We Are a Humble Factory" has Gill-Man learning that Frankenstein and Dracula have their own breakfast cereals (Frankenberry and Count Chocula, respectively), along with the utter confusion about whoever "Boo Berry" is, and deciding to market his own, called "The Creature with the Black Macaroons".
Young Justice (2010). Superboy once snidely refers to Lagoon Boy (whom M'gann is dating after breaking up with him) as "The Rebound Guy from the Black Lagoon."
