    Pilot and Lost Episode 
The latter episode is considered a Lost Episode as it actually never aired with the pilot or the series proper. Word of God says it was intended to be a regular short, but has only aired in France, the UK and Poland, despite promises that it would be on the Season 1 DVD, it never did.
  1. The Marvelous Misadventures of Flapjack: A young sailor boy named Flapjack and his adopted whale mother Bubbie meet a washed-up sailor named Captain K'nuckles for the first time. The show's pilot.
  2. Captain and ToeNeil: Flapjack and K'nuckles make a ship out of toenails.

    Season 1 
  1. Several Leagues Under the Sea/Eye Sea You: Bubbie is challenged to race against an evil inventor's mechanical whale; Flapjack and K'nuckles decide to find out what Bubbie does when they're away.
  2. Kid Nickels/The Sweet Life: K’nuckles replaces Flapjack with a boy named Kid Nickels; Flapjack and K'nuckles befriend the richest lady in Stormalong harbor with intent to get her candy mansion.
  3. Several Leagues Above the Sea/That's a Wrap: The evil inventor's friendly brother builds a flying contraption to impress Bubbie; K'nuckles and Flapjack search for a "+" to exchange for 100 pieces of candy from Peppermint Larry, owner of the Candy Barrel tavern.
  4. Shave and a Haircut…Two Friends!/Cammie Island: Local surgeon and barber Dr. Barber steals a map to Candied Island from K'nuckles; Flapjack and K'nuckles end up on Cammie Island where Flapjack befriends a monster.
  5. Skooled/Snarked: Flapjack and K'nuckles are sent back to school; Flapjack and K'nuckles try to rescue Bubbie from a gang of sailors called The Snarks.
  6. Foot Burn/Hand It Over: Flapjack and Captain K'nuckles get a severe case of sunburned feet; Captain K'nuckles is accused of stealing somebody's hand.
  7. How the West was Fun/K'nuckles is a Filthy Rat: K'nuckles, Bubbie and Flapjack sail west in search of Candied Island for Flapjack's birthday; Flapjack adopts a rat that gives everyone the plague.
  8. Sittin' Muscle/Knot Funny: Flapjack, Captain K'nuckles, and Bubbie journey to the Bottom of the World to retrieve K'nuckles' lost buttocks; K'nuckles believes he has cursed Flapjack with muteness.
  9. Lookin' for Love in All the Wrong Barrels/Beard Buddies: K'nuckles falls in love with his own reflection; When Peppermint Larry hosts his annual Adventure Beard-Off Contest, Captain K'nuckles enters the contest with Flapjack pretending to be his beard.
  10. Pun Times with Punsie McKale/Balance: Flapjack helps Peppermint Larry at competing in the Stormalong Pun-Off against its reigning champion; Flapjack learns to surf and becomes famous.
  11. Mechanical Genie Island/Revenge: Flapjack and K'nuckles are stranded on an island with a mechanical genie; When K'nuckles tells Flapjack that the more enemies an adventurer has, the greater he is, Flapjack goes on a quest to make enemies.
  12. Oh Brother/Panfake: Flapjack adopts a duck to be his baby brother; Peppermint Larry tries out a career in puppetry when The Candy Barrel is shut down.
  13. Lead 'Em and Weep/Sea Urchins: Flapjack accidentally hypnotizes K’nuckles into thinking he’s a seal; Flapjack and K’nuckles meet a gang of alley kids.
  14. Whale Times/Love Bugs: Bubbie falls in love with a whale named Harvey, who kidnaps K'nuckles and Flapjack, unbeknownst to Bubbie; Flapjack denies he is in love with a girl named Sally Syrup, despite the little red hearts that pop up around his head.
  15. Sea Legs/No Syrup for Old Flapjacks: Flapjack finds a pair of bodiless legs adrift at sea; Bubbie tells Flapjack how he got his name.
  16. Plant Man/Fish Heads: While searching for fresh fruit, Flapjack and K'nuckles encounter a mysterious plant creature; The mean, old Stormalong official known as the Dock Hag sentences Flapjack and K’nuckles to clean up fish heads, but Dr. Barber will pay them for heads.
  17. Something's a Miss/Gone Wishin': K'nuckles tries to man Flapjack up when Flapjack gets tired of being mistaken for a girl; K'nuckles steals a mermaid queen's heart filled with wishes so he and Flapjack can go to Candied Island.
  18. Ben Boozled/Candy Cruise Blues: Flapjack and K'nuckles are conned by a mysterious man named Ben Boozle and forced to work on his ship until Flapjack can achieve the rank of captain; Flapjack and Captain K'nuckles sneak aboard a candy cruise ship.
  19. My Guardian Angel Is Killing Me!!/Dear Diary: Bubbie makes Flapjack the guardian angel of K'nuckles, and the former starts driving the latter crazy; When K'nuckles and Bubbie read Flapjack's secret diary, Flapjack decides to live like a hermit to keep his secrets safe
  20. Diamonds in the Stuff/TeeHee Tummy Tums: Flapjack and K’nuckles search for diamonds when a rich kid mocks them for being poor; Flapjack learns from K'Nuckles about a man who trades combs in exchange for candy

    Season 2 
  1. Jar She Blows!/Behind the Curtain: K'nuckles accidentally gets Flapjack stuck in a jar; K'nuckles and Flapjack discover that the Dock Hag has a crush on K'nuckles.
  2. SHUT IT/Who's Moochin' Who?: Flapjack and K'nuckles decide to disguise themselves as each other for the day in order to see whose life is more difficult; Flapjack and K'nuckles befriend a rich boy to pay off their tickets to the Dock Hag.
  3. Over the Moon/100 Percensus: Flapjack and K'nuckles are stranded on the Moon and find out it could take them to Candied Island; A gang of pirates make Flapjack do a census of Stormalong Harbor for more sinister reasons
  4. Off with His Hat/K'nuckles and His Hilarious Problem: Flapjack helps K'nuckles look for his lost hat on an island filled with chimps; Flapjack tires to break K'nuckles' candy addiction when the latter contracts "candy rot".
  5. Fancy Pants/Cuddle Trouble: K'nuckles needs to get fancy pants to get into the new VIP section of The Candy Barrel; Flapjack decides to try cure his cuddling problem.
  6. Who's That Man in the Mirror?/Unhappy Endings: When K'nuckles refuses to lose weight, he risks losing Flapjack to a real adventurer; Flapjack and K'nuckles search for a story with an unhappy ending after getting fed up with constantly hearing happy ones.
  7. S.S. K'nuckles/Candy Casanova: K'nuckles gets a new boat which Bubbie grows jealous of, but the boat's previous owner seeks to kill K'nuckles; Peppermint Larry has Flapjack take care of his Candy Wife (a mannequin made of candy) while he's gone, making K'nuckles jealous.
  8. Down with the Ship/Willy! (or Won't He?): K'nuckles tries to prove he's a captain by visiting a sunken ship to collect his captain's papers; Flapjack has to capture the giant octopus Eight-Armed Willy to prove he is worthy of being a real adventurer.
  9. Bubbie's Tummy Ache/Mind the Store, Don't Look in the Drawer: Flapjack goes inside Bubbie to cure her stomachache; Dr. Barber leaves Flapjack and K'nuckles to look after his barber shop/clinic, but he will not let them open a mysterious drawer.
  10. Please Retire!/Under the Sea Monster: K'nuckles and Flapjack visit a storytelling club; Flapjack's sea monster prank gets K'nuckles banished from Stormalong Harbor, so Flapjack sets out to get him back.
  11. Flapjack Goes to a Party/Rye Ruv Roo: Flapjack is invited to a party, but feels embarrassed when the other kids see K'nuckles and Bubbie as weirdos; Flapjack pretends to be a dog for the aristocrat Lady Nicklebottoms, while K'nuckles gets one of his own.
  12. Low Tidings: In the show's Christmas Episode, Flapjack celebrates Low Tide Day while eagerly awaiting for gifts from Poseidon, and K'nuckles flees from the merfolk.
  13. Come Home, Cap'n!/Fastest Man Alive: When Bubbie kicks K'nuckles out, Flapjack tries to reconcile the two; Local enforcer Constable Norm invents the bicycle which greatly improves his law enforcement efficiency.
  14. Oh, You Animal!/The Return of Sally Syrup: Bubbie tries to rescue Flapjack from an old woman who think he's a missing child; Flapjack tries to convince a returning Sally Syrup that Stormalong Harbor isn't that bad when she returns.
  15. Lazy Bones/Two Old Men and a Lock Box: When K'nuckles wins a contest for being Stormalong's laziest man, the original owner of the title gets revenge by kidnapping Flapjack; Flapjack and K'nuckles attempt to befriend two old men who possess a treasure chest from Candied Island.
  16. Bam!/Lost at Land: Flapjack tries to convince K'nuckles that he isn't a wimp when a gang of sailors bully K'nuckles at The Candy Barrel; Flapjack and K'nuckles are stranded on an island with no sign of the ocean to be found.
  17. Just One Kiss/Wishing Not So Well: K'nuckles challenges Peppermint Larry to a game of pool for ownership of the Candy Wife; Everyone in Stormalong Harbor disappears one day to K'nuckles' initial delight.
  18. N Is for Navy/What's Eatin' Ya, Cap'n?: Flapjack joins the navy to prove a point to K'nuckles; K'nuckles is infested with termites.
  19. I'm So Proud of Me/A Day Without Laughter: Flapjack is upset by an embarrassing picture of him in the paper; Flapjack tries to help local sailor Lolly Poopdeck get respect when he gets tired of being the town laughingstock.
  20. All Hands on Deck: Flapjack switches places with a sailor and there are dire consequences.

    Season 3 
  1. Careful What You Fish For/Mayor May Not: K'nuckles and Flapjack are forced to fish for their own food when Peppermint Larry falls ill; K'nuckles becomes the new mayor of Stormalong Harbor.
  2. I'm a Believer/Liar, Liar, You for Hire?: When K'nuckles starts pinning his pranks on ghosts, Flapjack asks local ghost expert Jayde if ghosts do exist; K'nuckles claims he knows where Candied Island is, but gets caught up in his lie.
  3. Candy Colleague/These Boots Were Made for Walking (On Your Face): Flapjack gives Dr. Barber a friend made out of candy; K'nuckles gets a new face in order to avoid a mob after stealing boots.
  4. HighLandLubber/Who Let the Cats Out of the Old Bag's House?: Outrageous adventurer Ponce de Lee-roy convinces K'nuckles he's immortal; Flapjack creates an infestation of bad luck-causing cats.
  5. Parfait Storm/K'nuckles, Don't Be a Hero: When a storm is coming to Stormalong Harbor, Flapjack and K'nuckles offer to help the town in exchange for candy; Flapjack and K'nuckles wreak havoc on a civilization in the cloudsnote .
  6. Catch Me if You Candy/Fish Out of Water: Flapjack tries to clear K'nuckles' name when he is accused of stealing candy; Flapjack and K'nuckles consume too much of a new drink at The Candy Barrel, and it turns them into fish.

    Shorts 
These 5-minute shorts did not air with the show, but were instead part of Cartoon Network's "Wedgies", a series of various original shorts for the network airing from 2007-2010. All the shorts listed below aired from July 27, 2007 to August 24, 2007 before the show debuted.
  1. Flagship: Flapjack tries to imitate Peppermint Larry's signal flag messages.
  2. Fishmonger: K'nuckles tries to haggle free fish from a fishmonger, while Flapjack earns extra money entertaining the crowd
  3. Sea Sick: Flapjack keeps jumping into the sea, only to be tossed back out again.
  4. I Flushy My Brushy: Captain K'nuckles convinces Flapjack that a true adventurer doesn't brush his teeth.
  5. Starry Night: Flapjack won't stop telling K'nuckles about the stars.
