Sonic and Tails chase after Dr. Eggman, who has once again abducted animals to power his army of Badniks. Eggman drops the capsule full of animals to distract the two, allowing him to shoot down Tail's plane and forcing them to crash land onto the Lost Hex, a world in the sky. While exploring the Lost Hex, Sonic and Tails discover that Eggman has enslaved a group of the world’s Zeti race, collectively called the Deadly Six (consisting of the pink Zazz, the orange Zomon, the blue Master Zik, the green Zeena, the purple Zor, and the red leader, Zavok), using a special conch to keep them in check. After defeating Zazz and Zomon, Sonic sees the conch and impulsively kicks it away, learning too late that he just gave the Deadly Six the freedom to turn on Eggman and enact their scheme: Taking control of the Badnik army and using Eggman’s new invention to drain the world below of its energy, sucking the life out of it and making them stronger. Sonic and Eggman reluctantly form an alliance to stop the Deadly Six, which leads to Tails accusing Sonic of trusting Eggman more than him and having a falling out with him.

After Sonic defeats Zik and Zeena, the Deadly Six come up with a plan to capture Sonic and turn him into a robot under their control. When Sonic ends up taking the bait for their trap, Tails pushes him away and gets captured in his place, causing the Deadly Six to change their plans and turn him into a robot instead. Upon reaching Lava Mountain, Sonic loses contact with Amy and Knuckles once they’ve been drained of their energy, and Eggman apparently sacrifices himself to get Sonic to safety. Sonic comes across the Deadly Six just as they send the now roboticized Tails to attack him, only for Tails to attack them instead, since he managed to reprogram their machine to let him keep his free will. After defeating all members of the Deadly Six, Sonic and Tails reach Eggman’s machine to find that it has already been turned off by Dr. Eggman, who faked his death so Sonic can get rid of the Deadly Six while he reaches the machine and uses the energy it siphoned from the world to power his new mech. After Sonic defeats Eggman, Eggman attempts to make his getaway, only to fall to the Earth below due to Sonic sabotaging his jetpack. Tails reprograms Eggman’s machine to return the world’s energy, restoring all its life and their friends before going home.

Meanwhile, Orbot and Cubot unearth Eggman, who survived the fall, but has lost half of his mustache. Once he notices something is wrong with his mustache, he scares Orbot and Cubot away with his tantrum.
