Brennan and Hodgins find themselves buried alive in a car while in the middle of investigating a serial abductor and killer known as the Gravedigger.

- Almost Out of Oxygen: Brennan and Hodgins wind up in this situation when the Gravedigger buries them alive. Due to the relatively hard science nature of the program, Dr. Hodgins manages to MacGyver a carbon dioxide scrubber, and gets a text message out.
- Ambiguous Situation: Brennan assures Hodgins that they have enough water for a while, because she was on her way to karate class, implying it's her car. When she takes inventory, she however finds a crazy expensive bottle of perfume that Hodgins bought Angela, implying it is his car. Either item could have been in their bags.
- Arbitrarily Large Bank Account: Hodgins is "rich squared to the power of ten times four".
- Call-Back: "I don't like the term 'dirt'". Hodgins' knowledge of dirt lets everyone know where they are.
- Damsel in Distress: The Grave Digger deposits Hodgins and Brennan in a pit covered by tons of gravel.
- Distinction Without a Difference: Bones insists that her unshakeable belief that Booth will save them is not "faith", but a result of seeing what he can do. Hodgins hangs a lampshade on it.
- How We Got Here: The episode starts with Brennan finding herself in a car, buried underground, with an injured Hodgins. She thinks they have been attacked by a serial killer only known as the Gravedigger. Then we flash back 48 hours to learn who that is and why this person has it in for Hodgins and Brennan.
- Internal Reveal: Brennan finds out that Hodgins is Secretly Wealthy, something they audience found out mid Season One. She characteristically doesn't care.
- It Has Been an Honor: Hodgins to Brennan before they attempt to blow up the windshield of the van they are trapped in.
- Locking MacGyver in the Store Cupboard: When Brennan and Hodgins are buried alive by the Grave Digger, their cell (Brennan's car) contains all of the materials a person needs to perform surgery, manufacture oxygen, power a cell phone, and hack a detonator — assuming one has three PhDs and is incredibly frickin desperate.
- Macgyvering: Hodgins improvises an analysis of the soil they're buried in by using his hand as a petri dish, pouring perfume on it, and looking at it through a camera lens while shining a laser pointer on it. From this, he learns exactly where they are.
- Relationship Upgrade: Hodgins and Angela get together at the end of the episode.
- Running Gag: "King of the Lab" makes its first appearance.
- Waking Up Elsewhere: Brennan and Hodgins: Brennan is tazed and Hodgins hit by a car. They wake up in a car buried underground.
- You Keep Using That Word: Inverted. Bones gets highly annoyed to have her trust, based on personal experience, that Booth will save her and Hodgins from their current predicament called 'faith'. Hodgins laughingly points out that she just gave the dictionary definition of 'faith', apparently only knowing about the religious usage.
