  • Lily and Burnett get Lady working again, and take a journey down the Magic Railroad. Especially seeing Burnett happy again and hugging his granddaughter.
    Lily: Tasha would've loved this journey.
    Burnett: And she'd love that you're with me now.
    • Lady's first words to Burnett after her face is revealed. "So Burnett, you didn't forget about magic. It's safe inside you." While Lady had spent years trapped in Muffle Mountain, she always had faith in him, especially given how for much of the movie, Burnett clearly blamed himself for getting Lady damaged in the first place. Britt Allcroft's delivery of those lines really sells it.
    • Seeing the railway return to life, as Lady's magic heals and restores the railway all while a Triumphant Reprise of Shining Time cuts through the air is really something.
    • And later, after Mr. Conductor and Junior get their gold dust back, Burnett and Lily share some between Lily's bluebird.
      • Said portion of gold dust is first given to Lily by Junior, who leaves it with her as thanks for helping him and Mr. C get their magic back.
  • After Thomas successfully crosses the viaduct, and indirectly defeats Diesel 10, Burnett lights up brighter than he has the entire film, yelling Thomas's praises at the top of his lungs and happily blowing Lady's whistle. Thomas even whistles back to them.
  • The whole "Shining Time" sequence, both at the beginning and the end.
  • In the original cut's ending, we find that Lily and Patch have not only gotten married, but also have had a son together. Also, as the movie ends, we're left with these beautiful parting words:
    Lily: Sometimes all it takes is a little train engine and the spirit of the child within us to see the beauty in our lives and hope that we can always find it there.
  • Although Junior seems irresponsible at first, it's soon very clear that Mr. C chose him well. After a bit of Character Development, it looks like he'll be just as Responsible (mostly), Reliable (pretty much), and Really Useful as his cousin.
  • Thomas' faith in Percy, making him feel that You Are Better Than You Think You Are.
  • Similarly, Mr. C having faith in Thomas, encouraging him to take Lily through the buffers.
    Mr. C: Because you're a Really Useful Engine, Thomas.
  • Junior tries to encourage Mr. C, saying that they're down, but not out. As he comes to an epiphany, his cousin replies: "No, we're out...but we're not down."
