  • The many, many cameos in the video version of "The Millennial Fair." A popular challenge for viewers is to try and name them all.
  • When Marle first volunteers to use Lucca's teleportation machine, and Lucca ribs Crono about how he met her.
    Lucca: Crono...when did you manage to pick up a cutie like her?
    Crono: Uh, it's...a long story.
    Lucca: Did you literally run into her?
    Crono: (laughs weakly) ...Maybe.
  • The Take That! of the original game's Frothy Mugs of Water. Doubly-so in the video version when all of the text referencing alcohol in any fashion is struck out and replaced.
  • The Running Gag of Robo being the one to answer every in-game question shown, simply because he heard a question being asked and wanted to answer it.
  • "Delightful Spekkio" is full of them as the Master of War is just so cheerful even as he shoots Robo down by telling him he doesn't have a soul.
    • This snippet:
      Spekkio: Startin' from the door, circle clockwise around the walls of my room three times and say, "I want to use magic!" over and over.
      Lucca: I'm not sure that's going to work-
      Spekkio: Hey, who's the Master of War, here?! Three times! Don't lose track now. Don't want you churnin' yourselves into butter.
      Crono: C'mon, Lucca, what's the worst that could happen?
      Lucca: Well, one thing-
      Crono and Marle: I want to use magic! I want to use magic! I want to use magic!
      Lucca: [sighs] Whatever... I want to use magic! I want to use magic!
      Robo: I want to use magic...
      Spekkio: You're good at other things.
  • For some reason, Zombor has Papyrus and Sans's skulls for shoulders, and Sir Dan's skull for his crotch.
  • The ending of "Burn! Bobonga!" when Crono has had far more to drink than he ever wanted, thanks to his drinking contest for the Dreamstone. He attempts to join in on the final chorus, only for his singing to be very slurred and off-key.
    Crono: I can't feel my face... Why can't I feel my face?! No more Skull Smash, please...!
  • When Lucca asks what Ozzie's problem is after they send him down a pit, Frog can only sigh with exasperation.
    Frog: He has many.
  • In a bit of Black Comedy, the fact that three of the humans being taken away by the Reptites during their reprise of "A Shot of Crisis" are Fred Flintstone, Wilma Flintstone and Barney Rubble (with Dino being lassoed in the background).
  • At one point in "Tyranno Rebellion", Nizbel II starts his "Wanna get to Azala?" line... and gets blasted in the face by Marle's ice and Crono's lightning before he can finish. And then Ayla starts pummeling him for good measure.
  • When the group faces Dalton again after claiming the Wings of Time, and he calls them garbage, Robo gets this priceless comment in.
    Robo: We are not garbage. It is only a label used by those who are, in fact, rude.
  • Ayla's What Does This Button Do? moment during "Aero-Dalton Imperial" that ends up destroying the Blackbird.
    Ayla: Ah... oops?
  • After it is proven that he framed the king of Guardia, the Chancellor reveals himself to be Yakra XIII and starts a speech about how he will get revenge... only to be killed in one hit mid-speech.
  • Upon entering Lavos's shell, Frog remarks that it's even worse than the inside of Magus's keep. Magus's response is both bemused and gloriously deadpan.
  • While most of "Last Battle" is a combination of scary and awesome, one minor funny moment occurs near the start where Ayla throws her club directly at Lavos' face, complete with Lavos' head slightly tilted from the impact.
  • Meta example: MOTI usually posts hour-long versions of some of his music tracks on his YouTube, but the first one he's extended out of the entirety of Chrono Trigger: The Musical is "Last Battle". Why it specifically? Evidently, to prod at the musical for omitting the trick to defeating Lavos, and by proxy, to prod at every other player who failed to catch said trick:
    now it takes about as long as the lavos fight
