By the time they swap places, they've gotten far enough ahead of Kirill that he can no longer really see who is who in the car, and the last time he could, Bourne was driving. Nice Job Breaking It, Hero, indeed. It's never specifically stated in the film, despite the fact that Abbott calls Bourne out for killing her the minute he got involved in her life.
