Michael probably picked that exact time for his robbery because he knew that the branch manager wouldn't be there, giving him a plausible excuse for getting held up long enough to be caught, and ensuring that the employees couldn't empty the vault even if they wanted to. The clerk's specific word choice ("It's lunchtime. He's at White Castle.") seems to imply that he goes there for lunch every day, and that Michael easily could have found that out if he'd spent some time spying on the bank's employees.
