Well, they're at the mercy of Colonel Bahamut and the Alien Cell now that you're not there to stop him. Depending on how the time travel rules go in this game, there's no telling if your new human race and history will replace the present (and be either better or worse), or if it diverts to a new timeline, the old timeline will still be screwed by Bahamut with your absence.
