A mysterious cycle that predates the human race resumes in modern times, tearing apart present day Japan and ushering in the birth of an army of monsters. Civilization's only hope lies with Gamera, a millennia-old superbeast who resurrects himself at the start of every cycle... but the question is, have we really done enough to earn his trust, or will the Guardian of the Universe turn into the Destroyer of Man?

Guardian of the Universe provides examples of:
- Adaptational Name Change: The Space Gyaos are called Kaltoss.
- The Bad Guy Wins: Dark Gamera at the end of his story.
- Big Damn Heroes: Gamera came in guns blazing to protect Yoshiro when attacked by Zedus.
- Bittersweet Ending: The Gyaos horde marches to defeat Gamera but with himself, the Legnals, Guiron and the now adult Garasharps, Earth might have a chance.
- Born-Again Immortality: Akin to The Phoenix, Gamera has been on Earth far longer than any living organism through leaving a single egg which he will reborn.
- A Boy and His X: Yoshiro and Toto, the young Gamera have become True Companions which is the main factor why Gamera sides with humanity.
- Breaking the Fellowship: After Toto became too big for his parents to handle, Yoshiro is forced to free Toto into the wild. It would be years later for Yoshiro to see his old friend again.
- Canon Character All Along: Ghaerox was initially assumed to be a completely original or new monster.
Word of God then revealed in the description that Ghaerox is in fact Namagon, the unused monster from Yoshimitsu Banno's scrapped Gamera 3D film. - Composite Character: Yoshiro is a mix of Toru and Moribe.
- Gone Horribly Wrong: Malcobkarappa underwent a horrifying mutation by strange fungus, now he serves them.
- Kid Hero All Grown-Up: He started off as a baby turtle but by the end of the year, he became gigantic.
- Overly-Long Tongue: Zedus has a spiky version
- Related in the Adaptation: Zedus and Barugon are siblings.
- Sealed Evil in a Can: The slab contains the souls of all the dead Kaiju Gamera defeated. Gamera destroyed them allowing the spirits to rest.
- Tongue Trauma: Gamera turns the tide by tearing off Zedus's signature tongue he used as a weapon.
- What If?: There is an alternate story detailing if Yoshiro and Gamera have never met which results the latter turning evil.
- Wouldn't Hurt a Child:
- Gamera spares the dead Garasharp's two babies. The babies would return to aid him due to his kindness.
- However, Gamera's action in sparing the Gyaos eggs ultimately led to the Gyaos to populate the entire planet.
- Vicious Cycle: It is later learned that the Creators of Gamera and the other Kaiju were part of a test to see if the dominant species of that time were worthy to survive. Humanity is the last one to face these tests.
