The Hand of HYDRA, the Winter Soldier has been reactivated once more in The '60s to take on another assassination mission. His target - Andrew Ryan.

The assassin headed to the last known whereabouts of the infamous entrepreneur, somewhere in the Atlantic Ocean. However, what he discovered was Ryan's dream project, an underwater utopia called Rapture. The Winter Soldier has to go through a Civil War and faced off the bizarre anomalies that populated the city to terminate his quarry.

BioShock: Secret Empire is a fanfic crossover between BioShock and the Marvel Cinematic Universe. It is part of Anime X Marvel Phase 3 - The Fallout Saga. The series can be found here.

This fic contains the following tropes:

  • Adaptational Backstory Change: Dr. Tenenhaum and Dr. Suchong were rewritten as HYDRA scientists before Andrew Ryan recruited them into Rapture.
  • Adaptational Heroism: Downplayed. Andrew Ryan was an antagonist throughout almost the entire story though at the end of it, he did redeem himself by giving his son, Jack a new life to start over.
  • Adaptation Origin Connection: Tenenbaum would be one of the HYDRA scientists responsible for Bucky's brainwashing resulting in the latter having deep animosity against her. She was also responsible for helping in the creation of the Tesseract-powered weapons for the Red Skull.
  • An Offer You Can't Refuse: Sander Cohen recruits Martin Finnegan, Silas Cobb and Hector Rodriguez to kill the Winter Soldier under the promise they can return to his side.
  • Ascended Extra: Masha's only appears in a picture in the first BioShock game and made her actual appearance in BioShock Infinite: Burial at Sea. In Secret Empire, she's the Little Sister that accompanies Barnes throughout his journey in Rapture.
  • Back from the Dead: Fontaine brings back Steinman to help him reconstructs his face while Tenenbaum does this for Bill McDonagh under Peggy's request as a promise to his family.
  • Commonality Connection: Both Peggy and Atlas share their griefs in losing loved ones, the former with Captain America and the latter with his family. Too bad only one of them had that.
  • Composite Character: Howard has become a mix between himself and his son, Tony for not only creating a Powered Armor like Tony did but also having a powered reactor to keep him alive after Fontaine tried to kill him.
  • Earn Your Happy Ending:
    • Bucky is finally reunited with Peggy and Howard and is now living a happy life with Masha, now adopted as his daughter.
    • Bill is restored and is now living a new lease on life with his wife and daughter.
    • Jack is revived and restored to his original child state by his father, Andrew Ryan who placed him under Bill McDonagh's care to have a happy life.
  • Enemy Mine: Zola aids Peggy, Howard and Atlas in taking down Andrew Ryan.
  • Evil Counterpart: Atlas/Frank Fontaine dons a Captain America like suit, including having his own shield.
  • Faking the Dead: Andrew Ryan helps Zola escape U.S. custody by leaving behind a body double and make them believe the doctor committed suicide.
  • Hoist by Their Own Petard: Tenenbaum uses the code words HYDRA placed onto the Winter Soldier to take control of the brainwashed assassin and have him kill the HYDRA agents and destroy the facility he was kept in.
  • Kill and Replace: Fontaine performs this on Howard to gain Stark Industries as his own. Unbeknownst to him, Howard is still alive.
  • Mirror Character: Bucky and Jack are brainwashed individuals that became assassins.
  • Papa Wolf: The orders given by Tenenbaum has Barnes to be protective of the Little Sisters.
  • Parent-Child Team: Bucky saves one of the Little Sisters named Masha who ever since then sees him as her daddy.
  • Point of Divergence:
    • The BioShock storyline is hit with this when the Winter Soldier appears. The Winter Soldier kills Jack on the plane causing the former to go through the journey the latter went through in canon. However, Jack is captured and revived by Andrew Ryan and becomes his father's personal weapon against Atlas and the Winter Soldier.
    • Andrew Ryan causes one when he helps Armin Zola to escape to Rapture, preventing the events where HYDRA is revived under SHIELD.
    • Tenenbaum puts Rapture under self-destruct, destroying the underwater city and preventing the events of BioShock 2.
  • Powered Armor: Howard uses Rapture's resources to build an Iron-Man-esque armor.
  • The Rival: Andrew Ryan is this to Howard Stark and vice versa as the two have complete animosity towards one another. Upon learning Howard is in Rapture, Andrew is more than happy to have him killed.
  • This Is a Drill: Some of the Big Daddies possess a drill arm which they use as melee weapons against their enemies. After losing his metal arm to a Big Daddy, Bucky takes the defeated behemoth's drill as his replacement.
  • Unwitting Pawn: Both Peggy and Howard are being manipulated by Atlas in toppling down Andrew Ryan's reign.
  • Villain Ball: Instead of undoing the brainwashing on his son, Andrew uses Jack to deal with his enemies. This bites him back when Atlas activates the brainwashing to incapacitate Jack allowing him to kill Ryan.
  • Wham Line: As Barnes corners Andrew Ryan, the latter reveals to him that he procured someone from the crashed plane he was on. Said person attacks Barnes.
    Andrew Ryan: Allow me to introduce to you my son, Jack Ryan.
