** The Administrator is the series' GreaterScopeVillain and a thoroughly menacing figure in spite of how normal he looks. However, at the very end of the game he starts to [[MilkingTheGiantCow make some unnecessarily wild gestures with one arm]], which can take away from what is an otherwise tense sequence.



** [[spoiler: O'Neal]] as the first Harbinger you face is an incredibly difficult boss. Not only is he a BulletSponge that can take dozens of shots to the head even on a lower difficulty but he has a long reaching flamethrower that also results in the arena catching fire. You can use sprinklers to put out the flames but he is methodical in searching the small area you're trapped in. He also sports an incredibly potent melee attack if you get too close.

Not to mention, when we say entirely on stealth, we mean it since it's an instant death if it notices you and you're unable to kill or even hurt it. The second encounter is particularly frustrating since the player gets trapped in two separate rooms, the second of which you're actively being hunted, and must use a small mirror to figure out where the exit is.

** Arguably, Anima herself. Her sequences are all optional, but provide for some of the creepiest moments, especially once the player realizes [[spoiler:she's effectively STEM's method of wearing down a person's resistance and is what turns them into the Lost, which is only further added to by her hunting Sebastian due to his earlier experiences in STEM and the trauma he's suffered]]. That said, one part stands out as possible wasted potential as, after the first sequence is completed, Anima randomly appears at different intervals in Union to stalk the streets. It's arguably very scary when it first happens, especially since it happens out in the wide-open streets and gives Anima a HUGE view all around her. While the game seems like it's setting her up as being a stalker to match her lore as STEM trying to corrupt Sebastian yet again, once the plot moves to the Marrow, she ceases to appear outside of her scripted sequences. While it could be viewed as a boon as it could be frustrating to have an instakill enemy randomly teleporting in at unexpected intervals, it seems like it could have been a cool idea to have Anima appear throughout the game to hunt Sebastian until the final sequence [[spoiler:where he overcomes his past trauma and puts a halt to Anima's torment of him for good]].
