** The UpdatedRerelease has several graphical errors, including the progress of the Dark Prince's corruption on the Prince's arm not progressing, yet the outline of the TronLines visible right from the get-go. As well, vertically cutting enemies in half doesn't work for the early human enemies and the smaller goblin-like enemies: the two models used to pull off the effect are visible in full, making it look like two instances of the enemy you just killed fall sideways in different directions.

* BadassDecay: In ''Warrior Within'', Kaileena is a formidable DarkActionGirl who can go toe-to-toe with the Prince. Here in ''The Two Thrones'', she gets reduced to a DamselInDistress who gets captured and killed by the Vizier without displaying any of her combat prowess from the previous game, thanks to a sudden and acute case of getting hit by a catapault and knocked out during the info cutscene.

* BrokenAesop: The moral of the story is the Prince moving away from his darker ''Warrior Within'' characterization, accepting that he has become selfish and cruel (especially when on the Island of Time), and learning that he has been acting like a child by constantly seeking to use the Sands to undo his mistakes instead of owning up to them and accepting the consequences. The moral is broken in that the Dahaka desired to kill him for unleashing the Sands even after he reversed time so they were never opened, and he only went to the Island to try and prevent the Sands from existing so that the Dahaka would leave him alone. Even while on the Island, he tried to talk to Kaileena to prevent his fate before resorting to violence and found his was stuck in a StableTimeLoop that required him to release the Sands in the first place. When you remember he was originally tricked by the Vizier and had no idea what would happen which makes him more blameless, the Prince is being judged for breaking the time loop that required him to die and wouldn't exist if he hadn't opened the Hourglass. However, later games like ''VideoGame/BattlesOfPrinceOfPersia'' and the Wii version of ''VideoGame/PrinceOfPersiaTheForgottenSands'' do show him causing harm due to his short-sightedness and poor decisions, meaning that retroactively the moral does still make some sense.

* RescuedFromTheScrappyHeap: While not a ''disliked'' feature, the Landscape View on L2 was only used to get a lay of the land and maybe provide some fixed camera angle vibes a-la Resident Evil. In ''The Two Thrones'', this feature isn't available all the time, but is now used in specific areas to give the player a heads up on upcoming enemies, help keep an eye on them in the new stealth sections, or alert the player of where to start climbing next, something ''Warrior Within'' had particular trouble with in the [[spoiler: Sand Wraith]] portion at the end of that game. It's overall far more functional here compared to the first two games where it was more of a flourish than anything else.

To make things even worse, you are fighting in a restricted flat surface with no cover or environment to exploit, and the fight happens right after a lengthy [[ChariotRace Chariot-driving sequence]] that likely used up most if not all of your Sand.
