ATT. It's not breaking internal logic, it's internal logic (The Element are not perfect Harmony) breaks popular fanon and what little's been established about them.

* FanonDiscontinuity: The final issue's definitely been getting this -- what with the sheer ContinuitySnarl regarding the Elements of Harmony (thus outright rendering the Rainbow Power a complete ShaggyDogStory), Starlight seemingly having enough StoryBreakerPower to actually invoke DeflectorShield against them (when even {{Physical God}}s like Nightmare Moon, Discord, Lord Tirek at full power, etc., couldn't avoid being CurbStompBattle'd by them), Accord being immune to the Elements because of him being absolute order in direct contradiction of everything said about the Element both in this story and outside it, etc. It doesn't help that the "villain is immune to the Elements for some reason" is an ''incredibly'' overdone fanfic plot line.

** Celestia's NotSoDifferent-related HeroicBSOD visibly begins only after she sees Twilight and Luna fall to Accord. Is she contemplating just surrendering so that she can at least be with her sister and surrogate daughter -- i.e., DrivenToSuicide logic?
** Some have speculated that the Elements of Harmony were uncomfortably close to KnightTemplar in their methods, what with subjecting victims to millennia-long AndIMustScream and possibly reverting Nightmare Moon to Princess Luna via HeelFaceBrainwashing.[[note]]The alternative interpretation that Nightmare was a separate entity exorcised from Luna proved unpopular when the comics ran with it.[[/note]] Given their empowering effect on [[LawfulEvil Accord]], it may be worth second guessing the OmniscientMoralityLicense they're treated with.
* FridgeLogic: ''So much'' with the Elements of Harmony coming back into play.
** The cast has the option to just go take back the Elements any time they want? Why didn't they do so sooner? What's the point of Rainbow Power, then?
** Wasn't it a major plot point that Celestia and Luna had their connection to the Elements broken once the Mane Six took them? So how is Celestia able to wield Magic as a blatant stand-in for the brainwashed Twilight? Suddenly "[[Recap/MyLittlePonyFriendshipIsMagicS2E2TheReturnOfHarmonyPart2 Congratulations, Spike, you're the new Rainbow Dash]]" doesn't sound so outlandish. [[FridgeBrilliance Maybe the reason why using the Elements backfired wasn't because they're "made of order", but because of Celestia trying to stand in for Twilight]].

The controversy over this has overshadowed nearly any other exceptions for the arc, and the ending did not help.
