You'd further expect: That if he was going to attempt to ally with a cybertronian faction, he would pick the Autobots, and beg for him and his teams to receive mercy, perhaps trying an angle of "We both want the decepticons gone", even as a temporary EnemyMine situation. Silas has seen the autobots attempt to rescue an enemy and defend humanity, while also seeing how ruthless the decepticons are. Furthermore, he is now inhabiting the body of a member of the decepticons, who may understandably be disgusted by this, and would probably kill him on the spot.

* In "Minus One", Soundwave has been captured by the Autobots, and after an attempted interrogation, in which he proved uncooperative, has erased his memories and essentially put himself into a coma. Optimus Prime (the only Autobot capable of defeating him) is forced to leave for the South Pole along with most of the Autobots present.
You'd Expect: For them to destroy Soundwave while he's unconscious, to make sure he cannot reawaken and threaten them. While cruel, Soundwave is both a valuable asset to the Decepticon cause, being one of Megatron's most loyal, most powerful, and most intelligent minions (and one of the few that poses any threat to the upgraded Optimus Prime, himself the only autobot that can keep pace with Predaking or Megatron), and with Optimus away, even if different autobots were left, there's no combination of 3 autobots that could defeat Soundwave (or even subdue him without casualties), and Soundwave is unlikely to be compliant even if he miraculously awakens. Terminating him now is the most optimal course of action.
Instead: They simply leave the uncompliant but asleep Soundwave as is.

Instead: She's given free reign as always... and proceeds to do the single most moronic thing possible: 'Groundbridge Bulkhead out of the base while he's in the process of transcribing the formula.¡'\\
The result: The Decepticons sense the formula's energy signature, pull back from the deal, and attack Bulkhead to remove his head and the formula from his mind. In the end Miko manages to save him by making him eject the formula from his head, but the formula is now lost forever.\\

* In "T.M.I.", Bulkhead has the formula to produce synthetic Energon transferred to his head, and he proceeds to slowly write it down. Said formula will solve their energy problems and restore Cybertron. Unfortunately, the formula is overwriting his mind, and will eventually wipe out his memories. So the Autobots decide to strike a deal with Megatron to get the canister capable of removing the formula from his head in order to save him, and in return they will share the formula with the Decepticons.\\

You'd Expect: For them to use those state of the art weapons to end the war against the Decepticons already. The Autobots are already outnumbered and should the war keep going on, they'll die from depletion of Energon resources since earth doesn't have sufficient quantities of it as did their dead home world Cybertron did.\\

Ignorance or lack of common sense on behalf of the characters is a critical driving force in the plot of multiple episodes in WesternAnimation/TransformersPrime. While most characters in the TV series are shown to be quite naive and impulsive, this trope is usually what defines Miko and Starscream. Arcee and Megatron also have their moments of stupidity whenever they do something impulsive without thinking first before they act.

* In "Patch", Starscream after a whole season of starving from lack of Energon and tired of running and being alone, has decided to crawl back to Megatron to be taken back in.\\
You'd Expect: Starscream to sternly tell Megatron off that he left because he refused to be his personal punching bag anymore, but came back on the grounds he's not doing it too well on his own.\\
Instead: He keeps pretending that Megatron didn't do anything wrong to him out of cowardice that Megatron will crush him simply for criticisms about the latter's leadership.\\
But eventually: Starscream does wise up and defend that he wasn't made to feel welcome by all the abuse and demotions he's been inflicted with, and is reinstated but first Megatron delivers a DeathGlare to Knockout that they work together angry about the attempted coup d'etat Knockout and Starscream performed back in "Sick Mind".
