That story was part of the coverup his father had to come up with. Note that Leon says it's more complicated than that but never elaborates. It's possible that his partner was a ZombieInfectee and had to be put down. But his story was too wild to be believed. Not to mention Umbrella's potential involvement. Hence the embarrassing story of him shooting his partner in the ass during training. More believable for a rookie than a zombie attack.
