In the main versions, he's forced to do an EnemyMine with the Republic because he got on the Separatists' bad side (he found one of their cargo and was unaware of its true value to the Separatists -- it being a superweapon), and in the DS version, he's captured by the Separatists because he knows vital information that the Republic wants, resulting in Kit and Padme being sent to rescue him.
