** With the concept of skills that gain additional effects while Smirking, several formerly powerful skills have been depowered to a shadow of their former glory. For example, Salvation only removes ailments if used while Smirking (functioning like a more expensive Mediarahan under normal circumstances) and Antichthon only decreases stats if used while Smirking. Given Antichthon's absurd MP cost of 110 that can only be discounted to a max of 88 via affinities, it has degraded into AwesomeButImpractical. In Salvation's case, it might even turn into a Catch-22, since you can't use its ailment healing property unless you're smirking... and having any negative status effect doesn't allow you to Smirk at all.

** The Shesha Radar is destroyed by unknown saboteurs shortly before the operation is conducted. The Hunters make no attempt to repair it because Shesha has already been defeated... even though Shesha has already spontaneously resurrected once and ''explicitly said he would do so again''. The entire plot of [[spoiler:Shesha manipulating the Hunters by masquerading as Flynn]] depends on this inexplicable idiocy.
** None of the main characters question how [[spoiler:Flynn]] was somehow able to [[RedundantRescue free himself]] when the last time they saw him, he was crucified and held in magical stasis.



* InterfaceSpoiler: It's possible to surmise the fact that [[spoiler: you're not done with the Divine Powers after Tsukiji Honganji if you notice [[DefeatMeansFriendship you haven't unlocked them for fusion yet]]. After all, why would you be able to fuse a boss demon if they're still running around and causing trouble? And of course, there's the fact Krishna simply vanished when defeated instead of cracking and shattering as bosses usually do.]]

* LuckBasedMission:
** The FinalBoss, [[spoiler:YHVH]], has the following central gimmick: He initially resists all elements, but your GuestStarPartyMember has a skill that reduces one of his resistances... chosen at random. This can stack, meaning if you reduce the same resistance twice it becomes a weakness; this makes the battle ''significantly'' easier thanks to the Press Turn system, but actually landing that double debuff is again random. The battle's difficulty can vary wildly depending on how early you manage to induce a weakness and whether it's one you can easily exploit, such as Physical. To make matters worse, his [[SequentialBoss second form]] resets his resistances, so you have to go through this ''twice''. And if you want to complete the "Messiahs in the Diamond Realm" DLC, the {{Superboss}} there has the same gimmick.
** Obtaining the special equipment drops from [[{{Superboss}} the Fiends]]. It's completely random whether they'll drop equipment or generic RareCandy. Outside of SaveScumming you can't get another chance without the "Depths of Twisted Tokyo" DLC, and even then you have to clear the entirety of Twisted Tokyo ''every'' time you want to try again.



* SuspiciouslySimilarSubstitute: The scar/mark on the Godslayer's cheek and his distinctive "horned" eyebrows are identical to the scar and eyebrows Akira has in every AlternateTimeline Flynn visited in the original ''SMT IV''. [[spoiler:There's a reason for this.]]

* FriendshipHatingAntagonist: Upon being killed by Andramelech, Nanashi is resurrected by Dagda, an Irish god who, as it turns out, has plans for him. Dagda despises friendships, seeing them as weak people being overly dependent on others and being unable to make their own decisions to the point of going on anti-friendship spiels on several occasions. Despite him calling Nanashi's friends useless, [[{{Hypocrite}} he himself never helps out during battles]], only ever resurrects Nanashi if he dies or reminds him to equip a weapon designed to kill Shesha and his plan hinges entirely on Nanashi agreeing with his ideals. As it turns out, [[spoiler:Dagda wants to return to a state of being a part of nature, and to this end, he [[OmnicidalManiac wants to destroy the old universe]] and installs Nanashi as the creator god of the new universe after [[KillTheGod killing YHVH.]] It's up to the player if they want to side with Dagda and bring his plans to fruition or oppose him in favour of keeping the old universe and getting rid of YHVH anyway.]]

** Played with regarding Light and Dark spells. They now do normal damage, making them worth using on enemies that are immune to instant death. The tradeoff is that the instant kill effect now only activates on a Smirk, and bosses still have [[ContractualBossImmunity instant death immunity]], but at least these spells are worth trying on bosses now.

** The Fiends, specifically David, Matador, and the ''Revelation'' Fiends, are found in a BonusDungeon in the Bay Area. Unlike in the previous game they're fixed encounters, but each one must be beaten in at most ten turns or else Nanashi will be immediately ejected from the dungeon. It's not possible to escape from the {{Mooks}} in the dungeon, and their immunities and attack data is hidden (even if you have the exact same demon in your active party), forcing you to rely on memory. Beating the En No Ozuno DLC has them all continue to return [[CameBackStrong stronger than before]].
