* GameBreakingBug: Playing the game on any console other than the original Fat model will result in several audio glitches, such as dialogue and music repeating themselves during cutscenes or the audio going out of sync. Random crashes are also prone to occur, and there's no telling when it will happen. This is because Insomniac made the game with the original Fat model's hardware in mind, and since both the Slim and Super Slim models contain hardware revisions, the game suffers due to compatibility issues. Unfortunately, none of these issues were patched.

* BigBadDuumvirate: Captain Slag returns when his head is fused to the body of Captain Darkwater. However, Darkwater's spirit still resides within his corpse and the two are forced to share the body, making them the dual antagonists of the game.
* TheCameo: Whilst he does not appear physically or through a voice role, you can still find a golden Captain Qwark statue under the sea near Hoolefar Island.
* TheCuckoolanderWasRight: While the "Booty is in the Eye of the Beholder" Qwark Vid-Comic about "robot pirate ghosts" in ''Up Your Arsenal'' was very likely embellished to make Qwark look cool (a fact that does not escape the narrator), this game reveals that's exactly what Darkwater and his crew are now.

* AbsurdlyHighLevelCap: As usual with the series, the maximum number of bolts you can hold at a time is far more than you need to buy all the things that you can buy in the game combined. It caps at a ridiculous amount of 999'999'999, which is by far the most in the series. Bolts are way more plentiful than ever before, but it's still an absurd amount considering that the most expensive weapon "only" costs 50'000'000.

It's clear Tachyon never trusted him from the start though, as he built the Holo-Pirate Disguise so he could spy on Slag and make sure he wasn't pulling a [[TheStarscream Starscream]] on him. He would later offer the disguise as an arena prize in hopes of [[YouHaveFailedMe luring Slag to his death.]]
