* Samus leads a team of Federation scientists to SR388, acting as a bodyguard. While killing a seemingly ordinary creature, it unleashes a vicious parasite known as X that infects Samus.
** Upon Samus' attempted return to the station, she loses consciousness, leading to her ship crashing.
** On her recovery from the wreckage, its discovered she had become host to a massive amount of X. To try and contain the issue, parts of her Chozo Biosuit were surgically removed, leaving little more than bits of armor and her jumpsuit, but the X in her central nervous system couldn't be removed.
*** In desperation, the federation uses a small sample of Metroid DNA recovered from the baby metroid to try a vaccine against the X parasite, as research indicated that Metroids were the X's natural enemy. To everyone's surprise, the vaccine worked beyond expectation, purging her system of X, and altering her genetic code so that basic X parasites would instead restore her stamina rather than harm her.
* After a minimal recovery, Samus is sent to investigate an explosion at the research lab still orbiting SR388. Unfortunately, it turns out the X samples recovered took on their host's attributes, and began wrecking the station, killing all personnel.
* Under the orders of an Artificial Intelligence, Samus begins cleaning out the station, trying to protect Federations assets, while gradually recovering her missing skills and weapons through drops or defeating creatures.
** However, in the course of the investigation, she discovers perhaps her most formatable enemy: the SA-X. X who were in her power armor, and thus became the best version of samus, but without conscious or mercy. And worse, there are 10 of them around due to the prevalance of the X parasite.
* One such thing she discovers is several Dachoras and Etecoons that she once encountered on Zebes. She releases them from the lab, and they retreat to her ship still in waiting.
* As the fight continues, it becomes increasingly clear to Samus that the X is much more intelligent than previously thought. Trying to escape her efforts to absorb them, and taking on cold properties to try and damage her before she got some cold suit powers.
* Furthermore, her investigations uncover several federations experiments on the station that were NOT meant to be recovered. Among them, a fossil of Ridley that an X parasite took over, and more importantly, a secret lab where the Federation was cloning Metroids.
** An SA-X destroys the lab, with Samus detaching it in order to escape. However, the AI refuses to allow Samus to take any action after, this saying her actions are against federation agendas. However, talking seriously to the AI, Samus discovers it was based on her true friend Adam's personality, and using logic and hope, convinces the AI that the best course of action to take is to destroy the station in order to keep the X from spreading further.
* Heading to the upper deck, Samus engages an SA-X, and despite it attempting to mutate to defeat her, she destroys its host body, though the core parasite escapes.
** Following this, Samus sets the Station to crash into the planet, hopefully killing all X in the process.
* Rushing back to the ship, Samus discovers that one metroid escaped the lab: an Omega Metroid. Despite her best efforts, her weapons cannot defeat the beast, and she's brought to the brink of death. However, at the last moment, the SA-X reforms, and assaults its natural enemy. While the Metroid defeats the X, Samus then absorbs the parasite, regaining her last skills, destroying the Omega Metroid, and escaping on her ship as the Station is destroyed.
* Samus knows following this she might become a fugitive due to destroying federation property, but hopes there will be another Adam type to clear her name.
* In the meantime though, she flies off with the Etecoons and Dachoras to another adventure.
* Samus infiltrates Zebes and defeats Kraid and Ridley.
* Samus learns of Metroids.
* Samus defeats Mother Brian.
* Samus tries to escape Zebes but crashes down, losing both her power suit and gunship.

* Under the orders of an Artificial Intelligence, Samus begins cleaning out the station, trying to protect Federations assets, while gradually recovering her missing skills and weapons through drops or defeating creatures.
** However, in the course of the investigation, she discovers perhaps her most formatable enemy: the SA-X. X who were in her power armor, and thus became the best version of samus, but without conscious or mercy. And worse, there are 10 of them around due to the prevalance of the X parasite.
* One such thing she discovers is several Dachoras and Etecoons that she once encountered on Zebes. She releases them from the lab, and they retreat to her ship still in waiting.
* As the fight continues, it becomes increasingly clear to Samus that the X is much more intelligent than previously thought. Trying to escape her efforts to absorb them, and taking on cold properties to try and damage her before she got some cold suit powers.
* Furthermore, her investigations uncover several federations experiments on the station that were NOT meant to be recovered. Among them, a fossil of Ridley that an X parasite took over, and more importantly, a secret lab where the Federation was cloning Metroids.
** An SA-X destroys the lab, with Samus detaching it in order to escape. However, the AI refuses to allow Samus to take any action after, this saying her actions are against federation agendas. However, talking seriously to the AI, Samus discovers it was based on her true friend Adam's personality, and using logic and hope, convinces the AI that the best course of action to take is to destroy the station in order to keep the X from spreading further.
* Heading to the upper deck, Samus engages an SA-X, and despite it attempting to mutate to defeat her, she destroys its host body, though the core parasite escapes.
** Following this, Samus sets the Station to crash into the planet, hopefully killing all X in the process.
* Rushing back to the ship, Samus discovers that one metroid escaped the lab: an Omega Metroid. Despite her best efforts, her weapons cannot defeat the beast, and she's brought to the brink of death. However, at the last moment, the SA-X reforms, and assaults its natural enemy. While the Metroid defeats the X, Samus then absorbs the parasite, regaining her last skills, destroying the Omega Metroid, and escaping on her ship as the Station is destroyed.
* Samus knows following this she might become a fugitive due to destroying federation property, but hopes there will be another Adam type to clear her name.
