* DummiedOut: Scouring the source code reveals that there's a surprising amount of [[https://tcrf.net/Final_Fantasy_XV_(PlayStation_4,_Windows) cut content]], which really hints at the game's troubled development and how the story changed throughout the years that it'll be hard to list them all:
** Deleted scenes, voice lines, and text dumps. To summarize, ''nearly every dialogue'' in the game was trimmed out for various reasons. Standouts include:
*** Not really dummied out, but there's [[https://twitter.com/Calary7/status/1267396785317658629 a full conversation]] between the main party cut-off when the logo appears and fades out their voices in the first chapter.
*** A voiced line where King Regis refers to Noctis' mother by name.
*** [[spoiler: Bahamut and Noctis's dialogue]] in the Beyond [[https://twitter.com/Calary7/status/1263131890342453248/photo/1 has two choices]], where [[spoiler:[[https://twitter.com/Calary7/status/1262757005858488324 Noctis begs to be let out of the Crystal]] after hearing that he will fade away after purging the Starscourge, or resigning himself to die.]] This is quite similar to Ardyn's reactions in ''Episode Ardyn''.
*** In ''Episode Ardyn'', [[spoiler: there's a scene where [[https://twitter.com/Calary7/status/1260591708959420416 Ardyn would meet Lunafreya]] while Noctis is still in the Crystal,]] which is repurposed in ''Dawn of the Future''.
*** Jared's death scene is actually planned to show on screen, with [=NPCs=] in Lestallum commenting on his death.
*** [[https://twitter.com/Calary7/status/1262456304628494336 Many unused NPC chatter lines]] about the events in Kingsglaive, their dismay about Regis' immigration policy, the fall of Insomnia, and more events happening throughout the game.
*** There is also a very lengthy conversation between Ardyn and Ravus's chat [[https://pbs.twimg.com/media/EYj-k3wU0AIsOWf?format=jpg&name=medium that was cut]] in Chapter 9.
*** A deleted scene found in text files is [[spoiler:[[https://twitter.com/Calary7/status/1264214537147781121 Ravus himself]] giving the Sword of the Father to Noctis before dying in front of him.]]
*** Nearly half of Ardyn's dialogue, which would have made his {{Foil}} to Noctis more apparent, was missing in the final script.
*** Ravus and Luna's dialogue before Altissia has all the lines that express his concern for her wellbeing removed for some reason, making him sound colder to her.
*** A lengthy chat between Noctis and Weskham is cut in chapter 8 before Luna summons Leviathan.
*** There are a few alternate dialogues in some chapters, though the content remains the same, the way they learn about some events depends on their location, like the group learning about the fall of Insomnia on the radio instead of the newspaper.
*** There's a deleted dialogue between the bros in their reunion in chapter 14 but instead of being happy to see Noctis again, [[spoiler:all four party members resign themselves to Noctis' impending death. There's also some extra dialogue after he says his final line in the campfire scene.]]
*** There's a funny dialogue between the party members whenever the song "Afrojack" plays.
** Cut {{Guest Star Party Member|}}s and summons:
*** There are unused lines in chapter 4 where [[https://twitter.com/Calary7/status/1263842819568852992 Titan joins the party as a guest]] after his defeat, give Noctis a strength buff, and help fight the Niflheim soldiers. This mechanic is later brought back in ''Episode Ardyn'' with Ifrit. This and Luna's summon being Bahamut hint that all the XV Gods might also be planned as guests instead of just glorified cutscenes.
*** [[https://twitter.com/Calary7/status/1261258345282891781 Ardyn was also planned]] to be a guest member in chapter 3, would give a few treasures, and hilariously invite himself at camps in chapter 7 to give out map points, and would even be the one to guide the party to Wiz's Chocobo Post.
*** Luna was discovered in Debug mode to join the party, but trying to add her to the party wouldn't make her appear and will make the game softlock. Either this was a leftover when she was scripted to join the party in the [=DLCs=] before its cancelation or when [[https://novacrystallis.com/2015/09/luna-shows-up-as-a-guest-party-member-in-final-fantasy-xv/ she was supposed to join the party in the early stages]] before rewrites forced the devs to remove her. [[https://twitter.com/allofeos/status/1064892386420146183 two]] fighting [[https://thumbs.gfycat.com/EarnestTanArmyant-max-14mb.gif animations]] and [[https://twitter.com/Calary7/status/1260869217340907521 text files of her lines]] still remain, showing her interacting with the party and revealing that her summon would be ''Bahamut''.
*** There is an unused summon called "The Wise", hinting that the developers wanted to have the Kings of Yore be summonable, but also got scrapped along the way.
** Cut quests and locations:
*** An unused Niflheim outpost is located in Leide, and debug mode shows it's called the Viewbliss Outpost.
*** There's also Tollhends Stronghold and while it's named and indicated on the map but it cannot be explored. There are text files found that suggest that this and Viewbliss Outpost [[https://www.mognetcentral.com/threads/everything-ffxv-datamining-related.9067/page-9#post-60174 are part of a quest line and would have been explorable]] alongside Perpetouss Keep[[note]]Originally unexplorable in release, but repurposed as the site for the FFXIV crossover[[/note]].
*** Due to [[CosmicDeadline time constraints]], most of Niflheim, Tenebrae, Altissia, and Insomnia were normally inaccessible when the game was first released. By going out of bounds, people discovered the dummied-out places were fully detailed and meant to be explorable even with the Regalia, albeit with many unfinished parts and roads leading to nowhere. While most of Altissia, Insomnia, and a small part of Niflheim became explorable in the [=DLCs=], the rest of Niflheim and Tenebrae [[WhatCouldHaveBeen will never see the light of day]] when the remaining [=DLCs=] supposed to happen in those places were canceled.
*** If Pocket Edition is an indication, there would have been a dungeon near [[spoiler:Shiva's corpse]] where Noctis would receive Shiva's blessing after completion.
*** There was supposed to be a quest in chapter 3/4 where Cor gets captured and announced to be executed, and the party tries to rescue him before being lured into a trap.
*** In Altissia, there are text files for an unused quest requiring Noctis to cut cables attached to Leviathan, something shown in the early XV trailers.
** Even the [=DLCs=] have some aspects that didn't make the cut:
*** There is a cut dialogue in ''Episode Ignis'' where instead of talking about vegetables in the friendly match, Noctis complains that Ignis is trying to [[SpotlightStealingSquad steal his popularity]] as seen [[https://www.youtube.com/watch?v=ezL6ItBKNkE&list=LL&index=12 here.]]
*** There is a dummied dagger in ''Episode Ignis'' that's supposed to be the reward for beating the game but didn't make it through.
*** There are many [[https://www.reddit.com/r/FFXV/comments/8qb8bl/spoilers_unuse_cut_pending_content/ unused battle lines]] in the first three [=DLCs=].
*** Examining the cut voice files in ''Episode Gladiolus'' reveals some cut story dialogue, like how Gilgamesh tied his soul to the Trial Grounds after Ardyn's first defeat to prepare future generations for Ardyn's return.
** Versus XIII and Early XV remnants:
*** Remnants of ''Versus XIII'' text files and some Stella dialogue taken from the 2013 build can still be found.
*** Sprites from the old job class system in line with the classic Final Fantasy games seen in the trailers are still embedded. Some of the accessories in the game used to be the old Job classes.
*** Noctis' Versus XIII Outfit, Regis' Versus XIII Outfit, and an unused model of an early Niflheim soldier is still in the game files, though only found in console versions. Judging from the model's quality, this was likely a remnant from the [=PS3=] era.
*** Platinum Demo and Episode Duscae text files still remain hidden in the game's code.
*** Early dossiers of Ignis, Ravus, and Ardyn with lore not in the final story are also dummied out, such as Ignis' forebearers being advisers to the royal family and Ravus' dossier indicating cutting ties with Luna, which didn't happen in Kingsglaive.
Early data mined scripts of Episode Ignis reveal that it had [[https://twitter.com/Calary7/status/1274786507304300544 longer story]] that were changed in the final cut:
** Episode Ignis would start with Ignis and the other's perspective when Luna woke Leviathan, not when Noctis was fighting it. There's also a rescue mission on helping the civilians evacuate before trying to rush to Noctis.
** Noctis communicates with the others until two-thirds of the story when Titan creates a tidal wave.
** Ardyn vs Ignis would have happened before Ardyn kills Luna, not afterward.
** Aranea, Biggs, and Wedge are also helping out in the evacuations, but they are only heard in comms. Weskham and Carmella would have more additional dialogue, with Aranea selling Weskham Imperial Intel.
** There's an additional dialogue of Noctis and Luna finally meeting each other and her giving the ring.

[[caption-width-right:350:From left to right: Earth Golem, Dark Templar, Wind Pegasus, Fire Phoenix, Light Dragon, and Water Leviathan.]]
Ai's monsters created from his memory to honor the other fallen Ignis and to oppose the heroes. They are LINK-3 monsters with different attributes and effects that reflect the other Ignis's deck archetypes just like the Code Talkers. Each of the extra deck monsters' abilities is deliberately designed by Ai that reflects their corresponding Ignis's deck. All of them combine into The Arrival @Ignister, the only LINK-6 in existence created from Bohman's programming, in a symbolic gesture of the Ignis combining together.

----
* BlowYouAway: Wind Pegasus is a Wind monster and attacks enemies with gusts of wind.
* ContractualBossImmunity: The Arrival can be [[NoSell completely immune to all card effects]] or [[NighInvulnerable selectively unaffected by the opponent's effects]] if it has a counter on it or not. This counters all of Playmaker's old strategies in defeating his past opponents since he cannot target the Arrival with useful monster effects that should weaken it while Ai can boost it if needed. This is deliberate since [[IKnowYouKnowIKnow Ai knows all of his strategies]], and the only reason it was destroyed is that Playmaker was able to bring out a [[DidntSeeThatComing new monster]] able to [[PersonOfMassDestruction ]]destroy the field to weaken it, and even then it ended in a MutualKill.
* EvilKnockoff: Given that the archetype is used by Ai as an antagonist, Dark Templar and Linguriboh are this to Yusaku's Decode Talker and Linkuriboh by default.
* {{Expy}}: Dark Templar is an Expy to Shark's Number C101: Silent Honor DARK; both monsters are evil counterparts and their holders are allied to the protagonists before reluctantly becoming the antagonist.
* DarkIsEvil: Dark Templar and The Arrival are Dark Attribute monsters created by Ai to oppose the heroes.
* FusionDance:
* {{Homage}}: Each of the monster's effects are based on the other Ignis' ace monsters and also reflects their abilities, except for Dark Templar:
** Fire Phoenix references Flame's Salamangreat deck ability to reincarnate, albeit it only resurrects after being destroyed by an effect.
** Water Leviathan recycles all Link Monsters in the graveyard, which replicates Aqua's Marincess' method of recycling their monsters from the graveyard.
** Wind Pegasus destroys set cards, replicating Windy's Stormriders that also destroys the opponent's spell and trap cards.
** Light Dragon destroys monsters on the field, replicating Armatos Legio's destructive ability to remove cards on the field. The difference is that Light Dragon only destroys monsters while Armatos Legio can do more than card destruction.
** Earth Golem prevents the user from taking damage for the turn and can special summon one Cyberse monster from the graveyard if destroyed, bringing in mind Invalid Dormen's combo with Crystal Heart by resurrecting itself if it's destroyed.
* HumongousMecha: The Arrival is one huge mechanical-looking monster, with its body length filling up most of the space in Ai's field.
* KillItWithFire: Fire Phoenix attacks Pandor by shooting fire from its mouth, sending her body falling from the plane.
* MakingASplash: Water Leviathan attacks by blasting its opponents with a huge current of water, able to slice through the opponent's monster.
* MutualKill: TA.I. Strike changes Dark Templar's ATK points to match its opponent's ATK points, which would destroy both monsters. But Dark Templar cannot be destroyed if it has the same ATK points as the opponent's monster, ensuring it survives the battle alone.
* OneHitKill: Ai uses Donyoribo in conjunction with Fire Phoenix's ability to turn battle damage to effect damage, upping its ATK to 4600 and wiping out Pandor's health in one go.
* PokemonSpeak: The main deck monsters speak their own name when summoned to the field or used as summon materials.
* PurposelyOverpowered: The Arrival @Ignister is designed by Ai to be undefeatable, perfecting Bohman's program to incorporate the power of the 6 Ignis. The only way to defeat it is to battle with a monster with higher attack points, which is easier said than done as its attack points are high and Judgement Arrows powers it up and turns it into a behemoth on the battlefield. To list the card effects:
** It gains 1000 ATK for every link material used on it and can gains a further 1000 ATK for every card on the field on top of its own.
** Once per turn, it can destroy one monster on the field and summon one token to further power it up.
** Once per turn, it gains a counter and can selectively be unaffected by any card effects if it has a counter or just the opponents if there is none.
** Its quick effect can remove one counter to make one effect monster unaffected by card effects.
* ShockAndAwe: Light Dragon attacks by shooting lightning to its enemies, just like how it shocks Queen when it attacks.
* SupportPartyMember: Darkwight only has 0 ATK, but cannot be attacked and will deal 500 damage every time an @Ignister monster destroys an opponent's monster by battle.
* TakingYouWithMe: Fire Phoenix can target one monster on the field and destroy it if destroyed by an effect. Ai usually combos this with Achichi, as it has the ability to turn battle damage into effect damage if it's in the graveyard.

Yusaku must learn how to deal with Ai's new, yet familiar personality and Ai not making it easy as he tries to use Yusaku as his tool. Adding to the problem are the rising number of rogue AI and someone called "Aniki" showing interest in Ai. Now, both must learn how to work together again.

Code Talkers. Each of the anime, spoilers for extra deck monsters' abilities is deliberately designed by Ai that reflects their corresponding Ignis's deck. All of them combine into The Arrival @Ignister, the show are aplenty.only LINK-6 in existence created from Bohman's programming, in a symbolic gesture of the Ignis combining together.

!!Tropes found in Encrypt Within The Dark To Save The Clockwork Of A Heart:

* AmnesiacResonance: Ai experiences this whenever he faces or hears something from his past, such as seeing [[spoiler:specks of Flame's data, Yusaku echoing what he said in his final fight with Revolver, and the Water Leviathan @Ignister card played by Blue Maiden]]. Yusaku is even worried when he notices how quickly Ai gets attached to him after he started to remember more.
* AwfulTruth: [[spoiler: Ai has a mental breakdown after finally remembering how he encrypted his own memories as a last-ditch attempt to prevent Roboppi from reviving him.]]
* BigBad: There's someone called "Aniki" who kidnapped Aoi, thought to be the reason why many [=SOLTis=] suddenly gained sentience as the [=SOLTis=] follows his orders. [[spoiler:It's actually Roboppi, who inexplicably survived and wants to revive Ai and take care of him his own way.]]
* BigBadDuumvirate: It's later revealed that [[spoiler:Queen]] joins forces with "Aniki" in collecting data from [[Aoi's torture]] to improve the Ignis Algorithm.
* BrainUploading: [[spoiler: Queen uploads her mind into the network to escape being hunted, but Roboppi outright says she's in too much pain from the transfer that she busts them out of prison to make it stop. Ryoken speculates she will slowly lose her humanity without the connection to her body. And it's discovered that she deleted parts of herself in order to make it stop, but it made her less human.]]
* ChekhovsGun: [[spoiler:Diamond Dust,]] the card Ai steals from a little girl proves vital in Yusaku's duel against [[spoiler:Blue Maiden]], as it's the perfect card to counter water monsters.
* ColdBloodedTorture: "Aniki" subjugates [[spoiler:Aoi Zaizen]] in a mockery of the Lost Incident in a misguided attempt to format itself like an Ignis. Yusaku and the Knights of Hanoi, especially Ryoken, certainly [[ThisIsUnforgivable didn't take it well once they found out.]]
* ContinuationFic: The story takes place just after the stinger of the final episode.
* DamselInDistress: [[spoiler:Aoi Zaizen]] was kidnapped by someone called "Aniki". Yusaku and Ai find her in LINK VRAINS but was forced to duel her before realizing they cannot save her as her real body is hidden somewhere.
* DramaticIrony: Ai's grand plan of [[spoiler:killing himself via splitting his data into the [=SOLTis=] bots in case he won the final battle. Now, many [=SOLtis=] start to gain sentience after some of his stray programming code incorporates into their software. He can't help but feel bitter at the irony of it all.]]
* EveryoneHasStandards: Ryoken still doesn't have a lot of love for Ai or any [=SOLTis=], but he sincerely apologizes for using him to bait out [[spoiler:Kitamura in an underground market for [=SOLTis=] sexbots to find Roboppi's location.]]
* FirstKiss: Yusaku and Ai share a passionate kiss in chapter 13, with a nonplussed [[spoiler:Lightning]] watching on the sidelines.
* FugitiveArc: Yusaku and Ai spend a few chapters laying low in the countryside when SOL Technologies began hunting down Ai for his supposed involvement with [[spoiler:Aoi's disappearance.]]
* HardLight: [[spoiler:The Allure Queens attacking SOL Technologies are made physical with the improved Ignis Algorithm as they demonstrate by demolishing SOL Technology's main office. Ai observes this must be one part of Roboppi and Queen's plan from gathering data from Aoi.]]
* HistoryRepeats:
** Yusaku once again captures Ai who claims to have lost his memories. Unlike in canon, Ai really doesn't have any memories and isn't lying when he claims he's on a search for a way to unlock his memories.
** Discussed in chapter 14 when they discuss how [[spoiler:Queen's]] pride being destroyed is a reason for her actions just like how a hit on Go Onizuka's pride drove him to do dangerous and idiotic things.
* InstantAIJustAddWater: Several [=SOLTis=] suddenly gain free will and following "Aniki's" orders. [[spoiler: Turns out it was Ai's fragments acting like a ContagiousAI to all AI it goes into, and this gives the bots some semblance of free will that Roboppi took advantage of.]]
* JustAMachine: Ai compares the modified [=SOLTis=] as empty hardware at worst and little more than animals at best at Ryoken's provocation.
* KilledOffscreen: [[spoiler:Queen's]] body was found lifeless after the fiasco with "Aniki". [[spoiler:Turns out Queen is still alive the next chapter.]]
* LapPillow: Ai lets Yusaku sleep on his lap twice, the first after a tiring ordeal with "Aniki" and after [[spoiler: SOL Technologies captured "Aniki"]]. Chapter 10 is even after this.
--> '''Ai''': Here! Delight in the softness of my lap-pillow!
* LaserGuidedAmnesia: In the first chapter, Yusaku finds an amnesiac Ai who lost, or more accurately, doesn't have access to his memories for an unknown reason.
--> '''Ai''': It’s like part of me is encrypted and I can’t hack into it. There’s no real way to know if I’m fully-formed, or if I’m missing parts of myself I once had. I’m functional, sure. But I don’t remember you. And there are parts of myself I can’t access, that I’m blocked off from, that I can’t hack. It’s annoying. Maybe those are my memories? But then there’s no logical reason why I shouldn’t be able to access them.
* LossOfIdentity: What essentially happens with Ai during the start of the story. He knows with his few fragments of memories he had a close connection to Yusaku and still acts like his goofy self, but calculates every word and action he does to manipulate Yusaku into doing what he wants, to varying success. He even lets Pandor scan his biometrics to prove he's not pretending to be an AmnesiacLiar again.
* ManipulativeBastard: Yusaku outright muses Ai as this:
--> ''He really is a manipulative bastard, Yusaku thinks. Utterly shameless about using him – if it hadn’t been for that recording of the duel with Bohman, with Yusaku reacting so emotionally to his death, would he even have bothered coming back to him?''
* MomentKiller:
** After a few failed attempts in the hot springs, Ai ramps up his enticement game with Yusaku nearly falling into Ai's seductions, then Ryoken bursts into the room.
** [[spoiler:Lightning, or a ghost of him]] disturbs Yusaku and Ai's intimate moment after watching them making out for an uncomfortable amount of time.
* MythologyGag: Diamond Dust, a card Rio used in Zexal, appears in Yusaku's duel with [=Blue Maiden=].
* NearVillainVictory: [[spoiler: Once again, Roboppi is about to win his fight but Ai unleashed the virus building up in him, giving Blue Maiden time to interfere with an illegal card to stop the duel.]]
* {{Robosexual}}: The fic focuses on Yusaku and Ai's somewhat rocky relationship and how they both deal with their unusual. [[spoiler:After Ai's memories came back, they both quickly admit their feelings for each other.]]
* {{Sexbot}}: Characters note that there is an underground market for [=SOLTis=] sexbots, as SOL Technologies is unwilling to make one so illegal suppliers do some unauthorized modifications down there. [[spoiler:Kitamura is revealed to be running one after he's fired from SOL Technologies.]]
* ShoutOut:
** WordOfGod says Chapter 4 has a scene that is inspired by LightNovel/MyNextLifeAsAVillainessAllRoutesLeadToDoom, likely the tree climbing scene.
** Ai orders Yusaku that he should [[LightNovel/{{Katanagatari}} fall for him than he already has.]]
* TakeThat: The stinger at chapter 13 takes a swipe on the Allure Queen archetype's useability in the card game:
--> ''Another, an avid player of Duel Monsters, snorts. 'Lame,' they declare. 'They should have used better monsters. Allure Queen is such an unworkable archetype.'''
* TheTease: A tactic Ai cunningly [[BadBadActing (or so he thought)]] uses to manipulate Yusaku into falling for him, planning to influence him with affection to bring out his protective instincts. Yusaku actually knows what he's doing and, while he doesn't reciprocate any teasing, he lets Ai do so to prevent him from running away. In an ironic twist, it was Ai who falls for the other when he Playmaker used a joke card he gave him to win the duel.
* VirtualGhost: Playmaker stumbles upon [[spoiler:Lightning's copy in LINK VRAINS]], who puts one copy in the off-chance of someone searching for the Cyberse World ruins.

* PowerNullifier: When the opponent activates a monster effect, it can nullify the effect at the cost of 800 attack points, up to a maximum of 4 nullifiers if summoned right.
* PunnyName: The card's Japanese name is derived from the words "Apollo" and "Ursa", depicting and the bear she is riding. The English name changes the "Ursa" to "USA", the card was released on the 50th anniversary of the Apollo moon landing, which might be the reason for the name change.
* StatusBuff: It gains 800 attack points times the number of monsters used to summon this card.

!! Re:Coded provides the following tropes:

* AdaptationRelationshipOverhaul:
** Yusaku is a close childhood friend of Ryoken and Spectre, and is close with the other members of the Knights of Hanoi, unlike in canon where they are enemies.
** Emma adopts and becomes the trio's big sister figure/caretaker and later, a spy for the Knights of Hanoi. She also has a relationship with Kusanagi.
** Yusaku and Kusanagi have less of a partnership here than in canon, and Takeru takes Yusaku's place helping out Kusanagi.
** Ryoken's relationship with his father is almost antagonistic in this fic, choosing to save the Lost Incident kids and fighting his father for their freedom. In canon, Ryoken's loyalty to his father runs up to a fault even after the latter's death.
** All the Ignis struck a close partnership with their origins; in canon, only Yusaku and Takeru were able to do so, and Aqua partners up with Aoi instead.
* AdaptationalHeroism: The Knights of Hanoi aren't as villainous in hunting down the Ignis compared to their canon counterparts, even protecting LINK VRAINS from behind the scenes.
* AdaptationalNiceGuy:
** [[spoiler:Lightning, while still having the same attitude in canon, only desires in order to protect his origin Jin. Once Queen usurps him to be the BigBad, he teams up with the Knights of Hanoi to save his partner.]]
** Spectre loses his FauxAffablyEvil nature and sadistic tendencies from canon, in here, he's very friendly to his allies and is VitriolicBestBuds with Yusaku.
* AdaptationalVillainy:
** [[spoiler:Aqua]] in canon chose to join the humans. Here, they join forces with Lightning in his quest and enslaved Miyu into doing her bidding. [[spoiler: But she's not as extreme like the latter and gave the Knights of Hanoi vital clues on their whereabouts once she feels like he's crossing the line.]]
** The other three lost incident victims (Miyu, Jin, and Zephyr) fall into the rogue Ignis's control and oppose the Knights of Hanoi and SOL Technologies at the start of the story.
** Dr. Kogami, unlike his AntiVillain canon counterpart, has no remorse in using kids for his experiments, even outright calls Yusaku by his [[YouAreNumberSix designation number]] instead of his name once they meet again.
* AdaptedOut: Go Onizuka isn't mentioned anywhere in the story even when Charisma duelists are mentioned to exist. Bohman doesn't exist as his predecessor Haru has [[AscendedExtra more impact in the story.]]
* AdaptationalEarlyAppearance: Aoi skips her Blue Angel avatar and is using Blue Girl alias at the start of the story.
* AllYourBaseAreBelongToUs: Lightning takes over SOL Technologies, rendering everyone inside unconscious, and forcefully logging in duelists to LINK VRAINS and trapping them to draw out the Knights of Hanoi.
* AlternateUniverse: An alternate telling where Ryoken runs away with Yusaku instead of calling the police.
* AttemptedRape: [[spoiler:An imitation of Revolver created by the Maze of Simulation took advantage of Yusaku's trust but was able to find out at the [[OOCIsSeriousBusiness last minute.]] Revolver [[TranquilFury is not pleased]] after finding out what happened.]]
* BerserkButton: Hurting Yusaku will earn the Revolver's wrath, as his father and the Imitation Knight found out the hard way. He will also react the same way when the other origins are injured.
* BetaCouple: Spectre and Aoi serve as a foil for Yusaku and Ryoken. While the latter knew each other ever since childhood and are bordering SickeningSweethearts, Spectre met Aoi later in life and the two share [[BelligerentSexualTension the opposite dynamic]] as Specter made it his mission to [[[TheGadfly tease and court her]] and Aoi being a Tsundere about it, only getting together in the epilogue.
* BigBad: Lightning reveals himself as the one who kidnapped the three missing Lost Incident kids. [[spoiler:Queen, with the help of the Laplace, takes center stage in the second half after Yusaku and Ryoken defeat Lightning.]]
* BigDamnHeroes:
** In chapter 8, Soulburner makes his debut in a fiery tornado and challenges Windy to let Spectre and Playmaker pursue their target. In the same chapter, [[spoiler:Emma saves the latter two and Blue Girl from Aqua and lightning.]]
** Just as Yusaku is about to pass out from being choked in chapter 10, Revolver dynamically appears and attacks the culprit.
** [[spoiler: A revived Ai arrives just as Yusaku was about to give up in his fight against Queen and encourages him to continue the duel.]]
* CatapultNightmare: Yusaku experiences this many times in the story, most of his nightmares are related to his DarkAndTroubledPast but some dreams are actually his Link Sense acting up. Ryoken experiences one after Yusaku was heavily injured in a mission.
* TheCorruption: The Laplace corrupts any program or person it encodes itself to, making them villainous or turning them into self-aware puppets. [[spoiler:Ghost Girl and Blood Shepherd fall under Laplace's control after a botched operation and are forced to fight their allies. Revolver is also corrupted by it after Queen's attempt to turn him into her knight, and tries to kill himself to prevent it from killing his allies.]]
* {{Doorstopper}}: The fic sits at 248845 words and 26 chapters, passes the 250,000 threshold if you count the Valentine short story.
* EarnYourHappyEnding: [[spoiler:Yusaku and Ryoken are able to confess their feelings and get together, but not before going through the wringer after that almost got one of them killed. The Ignis find a way to survive with their origins without using the Neuron Link Program, and everyone else lives happily. Finally, Queen is detained and the Laplace, while still inside Ryoken, is dormant with hints of it being dismantled.]]
* EveryoneCanSeeIt: Nearly everyone can see just how close Yusaku and Ryoken really are, no matter how they deny it. Takeru and Kiku even think they are a couple just after meeting them in their hometown and Kusanagi says they're more than friends and less than lovers.
* EvilKnockoff: Windy's domain can feed the intruder its most desired thing or person to trick them, creating the Imitation Knight that looks like a [[spoiler:maskless version of Revolver.]]
* {{Foreshadowing}}:
** There are some hints scattered in the story where the three kidnapped origins still have their minds intact. [[spoiler:Then it turns out that the lost incident kids were never brainwashed and followed their Ignis partners willingly.]]
** Yusaku's dream in Laplace is Ryoken saying goodbye and leaving him behind. [[spoiler: After Queen was captured and everything settling down, Ryoken did say goodbye to him in a dream and disappeared without warning.]]
* ForWantOfANail: Revolver's decision to run away with Yusaku in tow instead of calling the police has drastic changes to everyone in the story.
* TheGadfly: Spectre loves to tease Yusaku, for his inept [[ObliviousToLove ability to read the signs]] and Aoi, who he has a crush on. Emma does this to a certain extent.
* GodzillaThreshold:
** The [[spoiler:Neuron Link Program]] is created by Dr. Kogami as a last-ditch attempt to kill the Ignis by combining the Ignis' and origin's minds, killing the Ignis wherever they are but also leave the origins braindead. This is such a big deal that Lightning is desperate for its location and [[spoiler:Ai is willing to die so Yusaku and the others won't die from it.]]
** [[spoiler:As the Laplace is corrupting his mind into madness and kill everyone he loves, Revolver activates the Tower of Hanoi and links it to his mind in a desperate SuicideByCop gambit to stop the Laplace inside him.]]
* HeroicSuicide:
** Ai asks Ryoken [[spoiler:to inject a virus in him just in case, and activates it after his battle with Lightning to protect Yusaku. It's only thanks to Ryoken somewhat breaking their promise by creating Pandor that he's brought back to life.]]
** [[spoiler: Ryoken attempts a SuicideByCop by creating the Tower of Hanoi to destroy the old LINK VRAINS and himself, preventing the Laplace from taking over his mind and destroying everything.]]
* IKnowYoureInThereSomewhereFight:
** Spectre fights a mind-controlled [[spoiler:Blue Girl]] and ups his taunt game to slowly break the control. It works, but she still fades away, [[spoiler: or would have if it wasn't for Aqua's intervention.]]
** At the same time, Soulburner reluctantly fights [[spoiler:his childhood friend Kiku who was kidnapped and controlled by Windy. He successfully snaps her out of it and she encourages him to attack her since she has a card that can end the duel in a tie but is actually a lie so he can survive.]]
* InMediasRes: Every chapter starts with a flashback from Yusaku and Ryoken's past, before moving forward to the present timeline.
* InSpiteOfANail: The [[spoiler:Tower of Hanoi still appears even if the Knights of Hanoi never destroy LINK VRAINS.]]
* MythologyGag:
** The [[spoiler:Tower of Hanoi]] makes its appearance in the final chapters, only this time it was able to activate.
** Ryoken's markings [[spoiler:after his corruption]] is described as looking like a [[Anime/YuGiOhZEXAL duel gazer tattoo]].
* NamedByTheAdaptation: Windy's unnamed origin is named [[MeaningfulName Zephyr]] in this fic.
* NotBrainwashed: When it's revealed that Miyu, Jin, and Zephyr fight alongside their Ignis, everyone thought that all the rogue Ignis have fully taken control of their partners and worked for ways to save them. It's revealed they are not, and the three lost incident victims willingly joined their Ignis partners for different reasons.
* NotSoDifferent: [[spoiler:Kusanagi]] admits that if he's given the chance, he would have a chance of making the same decisions as [[spoiler:Lightning]]. This helps the latter realize his errors and promises to take his partner back to make up for his mistakes.
* PeoplePuppets: Queen's Laplace can control anyone she defeats, as she forces [[spoiler:Emma and Blood Shepherd]] to fight their allies while still aware and unable to fight back from the inside. [[spoiler:It also takes control of ]]
* PsychologicalTormentZone: Windy's domain reads the intruder's heart and feeds them what they desire to get their guard down; manifesting [[spoiler:a fake Revolver]] for Playmaker thanks to his love for Ryoken. The Laplace can show anyone trapped in its realm their worst nightmares.
* PsychoPrototype: The Laplace [[spoiler:is actually created from Lightning, who becomes too intelligent for his own good and caused so many malfunctions that Dr. Kogami restructured Lightning to remove this part of his programming. Unfortunately, this part of him survived and Queen managed to extract it from Lightning to use it for her own ends.]]
* TheReveal:
** Lightning uncovers that Ai is hiding the fact [[spoiler:he has a second origin, Ryoken himself. His interactions with Yusaku in his captivity created another source code, and explains why Ai is different from the other Ignis.]]
** [[spoiler:Just before he's decompiled, Ai explains he hid the Neuron Link program in his body and is the reason why he's running away from Lightning at the start of the story.]]
** Queen [[spoiler:took advantage of Lightning's naivety and tortured him to extract the Laplace and merged her mind with it.]]
* SingleTargetSexuality: Yusaku and Ryoken cared for each other since they are kids and this grew into romantic feelings, but both still deny it even if EveryoneCanSeeIt. Meanwhile, Spectre is only interested in Aoi.
* ShoutOut:
** Ryoken describes Yusaku's Playmaker avatar as a [[Manga/Reborn2004 a drifting cloud that protects the Knights of Hanoi from an independent standpoint.]]
** Yusaku threatens to turn Ai into a [[Anime/{{Digimon}} Tentomon]] after one too many teasing.
** Haru compares the effects of the Laplace to [[ComicBook/TheScarecrow a fear toxin.]]
** [[spoiler:Aqua's hideout]] is reminiscent of [[WesternAnimation/Frozen2013 the interior of Elsa's frozen castle]]. Ai even gives this a lampshade.
---> '''Someone’s been watching Frozen,' Ai commented, whistling in awe.''
* SleepCute: Twice in the story Yusaku catches Ryoken asleep and thinks he is cute. Ai teases them a lot about this, and Ryoken even jokingly tells Ai that they take naps together in kindergarten.
* SparedByTheAdaptation: All the Ignis, Haru, and Windy's origin all survive at the end of the fic.
* TakingTheBullet:
** [[spoiler: In chapter 13, Revolver shields Playmaker from Haru's sword attack and gets skewered in his stomach for his troubles.]]
** Jin protects Lightning from a strong attack from Cyberse Clock Dragon's attacks, revealing that he was [[spoiler:never under Lightning's control the whole time and only pretended to do so to make it easier to fool everyone.]]
* TheirFirstTime: Just after a harrowing ordeal that sent Revolver to a coma for three chapters, [[RelationshipUpgrade finally admitting their feelings for each other]], and a [[AnxietyDreams foreboding nightmare]], Yusaku visits Ryoken a night before the final battle and consummates their relationship in Chapter 17.
* TitleDrop: Said in the last parts of the fic as another way to describe the miracle that happened in the climax of the story.
* TricksterMentor: Emma. Her three charges mention many times they're used of her using them as baits in missions, and Soulburner gets a taste of this in his first mission where she set him up against Blood Shepherd, who's unhappy with the situation.

[[folder: Encrypt Within The Dark]]
Encrypt within the Dark, to Save the Clockwork of a Heart is a ''Anime/YuGiOhVRAINS'' fanfic by Chyme, set just after the finale of the anime.

A few months after Ai's demise and some tireless searching, Yusaku miraculously finds an amnesiac Ai floating around the network. Yusaku must learn how to deal with Ai's new, yet familiar personality and Ai not making it easy as he . Adding to the problem are the rising number of rogue AI and someone called "Aniki" showing interest in Ai. Now, both must learn how to work together again.

Currently sitting at 14 chapters. As this starts after the stinger of the anime, spoilers for the show are aplenty.

Ai's monsters created from his memory to honor the other fallen Ignis and to oppose the heroes. Just like the Code Talkers, they are LINK-3 monsters with different attributes and effects that reflect the other Ignis's deck archetypes.
\\
Each of the extra deck monsters' abilities is deliberately designed by Ai that reflects their corresponding Ignis's deck. Their Boss monster is The Arrival @Ignister, the only LINK-6 in existence, and is created from combining all the powers of the Ignis into one, in a symbolic gesture of the Ignis combining together.

* BlowYouAway: Wind Pegasus is a Wind monster and attacks with gusts of wind.
* ContractualBossImmunity: The Arrival can be completely immune to all card effects or selectively unaffected by the opponent's effects. This counters all of Yusaku's old strategies in defeating his past opponents. This is deliberate since [[IKnowYouKnowIKnow Ai knows all of them]], The only reason it did was Yusaku was able to bring out a monster that is able to destroy the field and even then it ended in a mutual kill.

[[folder:Apollousa, Bow of the Goddess]]
Apollousa, Bow of the Goddess, known as Sacred Bow of the Divine Call – Apollousa, is a Wind Fairy Link monster. Her main ability is negating monster effects on the field, which makes her powerful in stopping opponent comboes.
----
!!!Tropes associated with Apollousa:

* BearsAreBadNews: One card art shows the Goddess is shown riding a bear in the card art.
* GreatBow: The goddess in the card art is shooting using a very large bow. Card Art and the Japanese name may hint that Apollousa is actually the bow itself, not the goddess (likely Artemis from the Greek Myth) or the bear (Orion).
* ShoutOut: Her design is reminiscent of VideoGame/FateGrandOrder's Artemis, both with long flowing white hair and a bear companion
