The Zero Hour one is from a universe that was destroyed during CrisisOnInfiniteEarths which "replaced" the first one because of Time Trapper's interference. The Threeboot universe is Legion from an existing AlternateUniverse, Earth-Prime, which Time Trapper tried to replace after the Zero Hour Legion got thrown into the Bleed (or Limbo or whatever).
