I think YU-NO does a good job of wrapping up enough of the mysteries to satisfy the player, but it indeed doesn't satisfy all of them. Anyway...[softreturn]1. This isn't ever explained, but my guess is Houjou. Remember, his goal was to investigate Koudai Arima, not Kanna Hatano; he was only investigating Kanna because of Kanna's connection to him. He was likely also investigating Takuya and Ayumi as well. Kanna has no friends or family, and no one to turn to, so he took a bit more of a direct approach with investigating her. With Takuya and Ayumi, he was being more subtle. For example, calling their phone to see when they are and aren't in the house. Another theory is that it's Mio; she keeps calling the house wanting to talk to Takuya, and then losing her nerve and hanging up immediately. That, or this whole thing could be a big red herring and have nothing to do with anything.[softreturn]2. My guess is that it was Cain. We know Cain didn't go directly from Eriko's world to Takuya's world; Eriko tells us he destroyed at least three branches of Vrinda's Tree at some point, and picked up someone else's body along the way. There's no reason to believe Cain prefers to take over men's bodies based on our sample size of two (Abel and Ryuuzouji); Cain may be genderless or even originally female. (I'll continue to call Cain "he" for convenience, though.) Thus, when he met Ryuuzouji, he was in a female body. Then, later, he took over Ryuuzouji's body and left Ryuuzouji in his previous body. And, as the story makes clear, Ryuuzouji's attempts to seek help while he was stuck in this body led to the rumors of the curse, and forced Cain to cut off his head and limbs and hide them in the wall of the storehouse.[softreturn]3. Again, nothing is made clear, but recall that she was a Priestess, and Priestesses have the ability to sense impending danger; we see this with Sayless and Yu-No the day before Sayless dies, and with Yu-No when Takuya approaches the temple. My best guess is that Cain was planning to steal her body, and she killed herself to prevent it.[softreturn]4. I can think of two explanations. One, Cain deliberately made it look older, so that if Ryuuzouji's body was ever discovered in there, he could claim that it had been there for 400 years. This is exactly what he does when Takuya and Eriko discover the body on the Eriko/Mitsuki route. Two, the dimensional travel device Cain used to come to the dimension was kept in the storehouse, and that had some kind of effect to make it unnaturally age.[softreturn]5. The holy stones being mined at the quarry in Dela Grante were being moved off-site *somehow*... there must have been ordinary, non-slave workers regularly coming and transporting them to the capital. The lightning tower strikes any workers who try to leave the site after digging up holy stones. Geo Technics didn't know this, and probably had the same workers who dug up the stones try to transport them off the site, and... zap.[softreturn]6. I don't really have a good answer for this. Keiko had one too, which is also not explained... perhaps, being from Dela Grante, Keiko and Amanda knew how to remove holy stones from the beach without triggering the lightning tower. Kanna seemed to know how the lightning tower worked, as she was warning the workers not to take them... she probably learned it from Amanda.

[[spoiler:The one in the other world punished any who left the area, the other killed any who tried to transport the minerals away. The latter's purpose was to protect the minerals from being mined, but the former did the opposite.]] What's up with this?[softreturn]6. How did Kanna get her jewel in the first place? [[spoiler:I'd imagine she would had to have it since birth, or else she'd died. Did her mother Amanda somehow bring it with her]]?
