** Since the movie is drawing inspiration from movies like Film/NightOfTheComet, it's possible they were intending on using the children as HumanResources, possibly extracting their healthy bloody for transfusions for their leaders, seeing as how radiation exposure can cause anemia. A bigger question was: why were they operating a field hospital/laboratory within a stone's throw of the bunker where they extracted a healthy specimen, (the same location where there is apparently Chernobyl levels of radiation), instead of transporting them to a safer, more secure place?!

And why did they decide to seal them only after the botched infiltration attempt and not immediately after their first attempt at extraction?

What the ''hell'' was the thing with the suit-wearing soldiers? Why did they needed Marylin's kid? What were they doing with the other children? Nothing is ever explained, and the sequence featuring them would be a borderline BigLippedAlligatorMoment if not for the fact that [[KnightOfCerebus everything]] [[BreakTheCutie goes]] [[TooGoodForThisSinfulEarth even]] [[FromBadToWorse further]] [[MaddenIntoMisanthropy into hell]] once they come and go. We also never find out the reason why the city was nuked (although [[ConspiracyTheorist Mickey]] briefly rambles about terrorism as part of his general [[PoliticallyIncorrectVillain politically incorrect]] [[{{Jerkass}} Jerkassery]]).
* Judging from the fact that the characters openly speculate with random theories about what happened, apparently this isn't the case of an off-screen Alternate History we just weren't informed about (i.e. that there was tension with Russia or China that exploded into war). Mickey speculates that it's Arab terrorists that got a loose nuke from post-Soviet Russia - but the soldiers in biosuits are all Asian (at which Mickey is mockingly asked if he thinks it must be North Korea). The whole thing seems just as impossible to them as it does to us, and they have no idea what's going on.
