* How was Knuckles able to restore the Master Emerald without the Chaos Emeralds? Sonic cast them into the sky after he was done with them, and they weren’t among the shards when Knuckles put it back together.
** The echidnas were the ones who forged the Master Emerald in the first place. Presumably, they passed the relevant knowledge down.
** That still doesn't explain how it has its power without the Chaos Emeralds. Where does its power come from if the artifacts that empowered it to begin with are gone?
*** It has significance, but not necessarily power. It's a container that might someday re-accept the Chaos Emeralds (and be worth guarding for that alone), but as far as is shown in the movie, without the Chaos Emeralds it might be merely a large green shiny rock.
*** It could also be that the Master Emerald does have SOME power. In the games it's the controller of the Chaos Emeralds, meaning anyone with the Master Emerald can influence the Chaos Emeralds at will. It's yet to be seen if it retains that authority in this continuity too.
* If Tails is from Sonic's planet, why didn't Knuckles detect Sonic's signal on earth when Tails did?
** It's never stated that Sonic and Tails come from the same planet.
*** Considering Tails already knew all about the Master Emerald - a "bedtime story" that originated on Sonic's planet, it's pretty safe to assume he's from the same place.
** Also Tails has the technology to detect and track Sonic while Knuckles is just searching planet by planet. Additionally, Knuckles ends up finding Robotnik who was trying to be found while Sonic's case was accidental.
** Besides, Knuckles lacks Tails' knowledge of technology. Remember, he grew up in the jungle and his tribe was shown using spears and bows, hinting that the Echidnas were a very primitive people with no access to the kind of tools required to pick up Sonic's signal.

* Project: Shadow is a thing, and assuming it went down similar to how it did in the games, Gerald Robotnik was taken into custody and executed while Maria was killed during GUN's attack on the Ark. Recall that Robotnik stated that he was an orphan in the first movie; were his parents killed to tie up some loose ends? The reveal implies that the information about the project was in Robotnik’s possession. Did Robotnik know that the government not only killed his grandfather and his cousin, but also orphaned him by killing his parents? Before the first movie, was his motivation to join the government to take his revenge from the inside?

** This also explains why in the first movie Robotnik had such a big reaction to first meeting Sonic. Seeing him confirmed to himself the existence of Shadow until he got sidetracked after learning about the Master Emerald.

Robotnik is still as obsessive and prone to fixation as he is normally, which counteracts whatever omniscience the Chaos Emeralds gave him. Sonic, on the hand, is not obsessed with Robotnik, and has HyperAwareness and SuperReflexes as RequiredSecondaryPowers to avoid obstacles while running at SuperSpeed. So Super Sonic can sense and block the Death Egg Robot's fists without taking his eyes off Robotnik.

* "Speed Life", the song made for the movie's release in France, sounds a lot like Michael Jackson's Somebody's Watching Me song. This is brilliant because the games had music that was made by Michael Jackson himself, which makes this a full circle tribute.

** The fact that there's a memorial at Longclaw's house in the Pre-Quill comic does imply that others, whether of her Owl kind or those that saw her as a hero, did leave a tribute.. but that also means that the Echidnas who explicitly hate Longclaw and her kind with every fiber of their being were not locals, but from another world to find the Master Emerald and kill her out of spite for taking it, turning Knuckles' entire tribe into murderous, interdimensional thieves and [[JumpingOffTheSlipperySlope far from their supposed heroic brotherhood.]]

* Robotnik's "upgraded" self comes across as creepily out of character ("''I am'' '''''fine'''''...") before he reveals he's still the same eccentric villain he was before (as evidenced when he played around with his new synthesized voice). This could be seen as a set up for later when Golden Sonic comes across as being [[ThatManIsDead not the Sonic we know]] before a fake-out reveals [[NotSoAboveItAll he's still the affable, go-lucky hedgehog]] the audience knows.

* Both in the games and in this movie the emeralds are said to give the wielder the power to turn thoughts into reality. With this in mind, Sonic and Robotnik's actions whilst wielding the power of the emeralds make an extra layer of sense, given that both of them do things they've been thinking of doing before being empowered. Robotnik had already discussed his twisted power-fantasies with Stone and Sonic was already fine with employing lethal force against Eggman, considering his first response upon seeing him return to Earth was to aim a punch at his head.
** Furthering this point, Robotnik being so easily distracted by Sonic whilst forgetting about Tails and Knuckles. He's had eight months to build up his hatred for the hedgehog, whereas he's only known the other two for a few days.

That's just ... not true? You can absolutely cook or brew a cup of coffee on your own. The reason he can't make a good cup of coffee is he has no materials available to him except mushrooms.

** When Knuckles talks about his tribe finally locating the last of the Owl Warriors, look carefully at the tribe on their final march to kill Longclaw: THEY ARE ALL MALE! While this may not be such a big deal in the movie, remember that Tikal was canonically the only seen female Echidna present in Sonic Adventure the game and how her father treated her with disdain. Knuckle's tribe runs on a Patriarch system, much like real life Echidnas. According to real life Echidna biology, the Echidna mating season is actually horrific: Males will form lines up to ten individuals long, the youngest echidna trailing last, that follow the female and attempt to mate. During a mating season an echidna may switch between lines. This is known as the "train" system. If the tribe survived on this rule, it would make sense on why Knuckles is the last one. Notice how Knuckles' father is seen in the flashback, but his "Mother" and any other female Echidna isn't present in that seen. [[ChildByRape Uh oh.]]

** Sonic and Knuckles's first fight in the Wachowski home and their rematch in the temple shows the difference in their respective powers and fighting styles quite well. In the first fight, Sonic rushes head on at Knuckles who is a much more direct fighter and the battle takes place in a relatively closed space. In the temple, Sonic has more freedom to move around, allowing him to take advantage of Knuckles's relative slowness.
