If he marries Maia, Dark Force is defeated before the two ships rendezvous; they actually meet and exchange pleasantries in Sean's ending. In Nial's timeline more time passes and Dark Force is still in control of Lashute when the two ships rendezvous, Terminus opens fire on the Neo-Palm and it's destroyed, killing potentially millions of people. (Somewhat mitigated by the fact that Nial's marriage ends the war, whereas with Ayn the war continues for another generation.)

The first hint is quite obvious; that you will be playing through three generations of heroes that change depending on who your main character marries in each generation. The second hint is not so obvious but cannot be ignored; it is a warning. Who you marry, and which ending you get ultimately doesn’t matter in the end because you are doomed. Dark Force is defeated in all four endings but Dark Force ''always'' comes back after 1,000 years. No matter if Alisa III finds a new planet or continues to wander the stars, Dark Force will always be with them.
