2021. Another epilogue was posted on January 1st, 2022. What this means is yet to be seen.

** Since the story takes place before Book 3, it fleshes out more of the atrocities the Apex committed and how they're too stubborn to admit they're wrong.

* AllForNothing: Gladion doesn't want to admit that everything he did for his sister was this. All he had to do was show Type: Null/Silvally and explain that it was trying to help her from Nihilego to help her sister get through her trauma.

* AccusationFic: The story takes a dim view of Gladion's actions in the anime, stripping him of his ProtagonistCenteredMorality and having Lillie get furious over how he stayed silent about the incident that traumatized her, running off to train without so much as a word regarding where he'd gone or what he was doing. However, Dulse later questions if Lillie could've done anything by just telling Lusamine in the first place.

However, Dulse later questions if Lillie could've done anything by just telling ''telling'' Lusamine in the first place.

** Due to Necrozma appearing after Ash's battle with Nanu, at least ''ten episodes'' worth of the anime got shaved off.

* AdultFear:
** A five-year-old Mallow and her Bounsweet ran away from the hospital after stating that she hated her mother for apologizing on how she got sick (this being the last time she ever saw or ''spoke'' to her mother), got sucked onto the Train, and didn't arrive back home for three months, worrying her father and older brother even more than having to see Mallow's mother already passing away.
** Gladion is on the Train and no one except Mallow and perhaps Lusamine even shows any concern about what he might be going through and they won't even know or '''care''' about his situation for a few more months. Lillie herself does not give a flying feather if her brother was gone forever.
** Robbie Jewell's fears mirrors that of Tulip Olsen: his parents were divorcing and he hated it and believes that getting something on the Train will magically fix everything.
** Tokio had gone missing for two years and Mallow is horrified to learn that this was all caused by guilt for failing to keep a promise with a friend. And that's ''not'' going into what he went through on the Train.
* AlienSky: Gladion muses on this when he enters the Toy Brick Car and sees the "sun" as a large lightbulb. This is also noted in the Charcoal Car having different shades of grey to indicate day/night, the 400 Rabbits Car is perpetually purple and the Shock Street Car is red-orange.

** Specter asks Gladion what happens if his little plan with the memory tapes actually works. Gladion just answers "The quest is over then we go home."

** Alex Shepherd / The Bogeyman has a bigger role in Knight of the Orange Lily as the author felt like she gave him the short end of the stick.
** Despite being one of the victims of the Lost Incident, the amount of episodes he has focus on can be counted one hand and so can the number of duels he's been (3 full duels, two offscreen ones), along with how he has no impact on Season 3 of VRAINS because his seiyuu was unavailable to voice lines till the finale. Specter gets a bigger role here.

* BittersweetEnding: Due to it being a prequel, this tends to happen.
** The 400 Rabbits Car: [[spoiler:The truth about the White Rabbit is revealed, London is force to kill Lampetia and Gladion has to tell Larkspur to stay behind because of this. ** Gladion's grand quest to become stronger wasn't particularly glamorous. Training and fighting others proved exhausting, and he had to ensure he kept enough money on hand to afford hotel rooms. It's very telling that he considers these to have been great sacrifices on his part, as well. In Chapter 4, Gladion notes how far and between he would get for a decent shower and realizes why quests omit that part out of re-tellings.

** From Lillie's perspective, Gladion left her behind for years, deliberately withholding critical information that could have helped her because he decided she was too fragile to handle it. Naturally, she's not thrilled by any of that and doesn't stick to the helpless role he mentally cast her in.
** Because Gladion wasn't around for Lillie's Character Development, he's still seeing her as some fragile flower instead of the feisty girl who will literally throw herself into danger to protect Snowy and take the initiative to save their mother.

One of the {{Central Theme}}s is getting Gladion to recognize that [[IDidWhatIHadToDo not all of his actions were justified]], and that no matter how much he [[NeverMyFault wants to deny it]], he [[NiceJobBreakingItHero unintentionally hurt his sister with his actions]].
** Of grand quests. They're usually romanticized as great things, but the prologue story notes that most people don't want to tell how boring it is, or how people slept in the cold, or how they could be injured without anyone to heal them.
** Lillie's role as a DamselInDistress. Gladion thought that she was a fragile flower who couldn't handle the weight of what happened, whereas the anime shows that she has a lot of courage and bravery in her -- from going through Salandit to get Snowy's egg to even jumping off a building with the high chance of her dying to save her from Team Rocket -- and Gladion just can't accept the fact that his sister [[CharacterDevelopment grown stronger]] over the years and doesn't need saving. Least of all when it's arguably doing more harm than good.
** AdultsAreUseless: The only reason they're so useless is because they don't have all the info. Gladion's decision to handle the situation by himself hampered any chances of his mother learning what happened until much later on.
** While Chloe was enthusiastic about meeting people from other worlds, Chapter 3 introduces a boy who instead ''resents'' his fellow passengers from coming from more exciting universes, boiling with resentment over the notion that they may never experience anything more magical than their time on the Train.

* DidntThinkThisThrough: Gladion Montblanc keeping the Nihilego incident a secret was one thing. Bugging off elsewhere while the Ultra Beasts attacked was just outright poor planning on his part, not only because it proved to be harder than he thought, but because it made him look worse than he already was.

DoubleStandard:
** As the Author's Notes point out, the anime presented Gladion as a hero that boldly called Lusamine out for her ignorance, while glossing over the little detail that Gladion withheld vital information. The part he played in their family's tragedy was never called out, treating his quest for strength as noble self-sacrifice, never mind the impact it had upon others. Least of all Lillie, the one he was supposedly doing this all for.
*** Moreover, while Gladion is on the train himself, this wouldn't have happened if Lillie didn't give that bouquet of orange lilies in the first place. So while ''he'' has to go through trauma on the train and have a high chance of being injured or killed, she can not give a fuck about her brother abandoning her. Mallow will chew her out on this in ''Blossoming Trail'', stating that for all of Gladion's faults, at least he ''cared'' and Lillie didn't.
** In Chapter 10, the author notes that she has an annoyance with people making Grace seem the more innocent out of her and Simon even though it was all ''Grace's'' idea to make the Apex, hence the author wrote the scene of [[spoiler:Grace killing Utahoshi]] to remind everyone that Grace Monroe was still just as responsible for her actions as Simon was.
** Lillie completely blames Gladion for hiding the truth about what happened with Nihilego from her. Dulse turns it around by stating that Lillie herself never told Lusamine that she even ''had'' a trauma in the first place.
* DramaticIrony: [[DramaticIrony/InfinityTrainBlossomingTrail Has its own page.DramaticIrony:
** Gladion insists that everything he did was for Lillie's sake... while completely dismissing how ''she'' feels about any of it, or the [[NiceJobBreakingItHero impact his decisions had on her]]. When she [[WhatTheHellHero confronts him]], he dismisses her anger as ignorance and [[UngratefulBitch ingratitude]].
*** Part of his indignation stems from his belief that he's the ''only reason'' why she was able to overcome her TraumaInducedAmnesia. The irony of this is ''that's exactly what she's so angry about'' -- because ''HE'' retained his memories of that incident and chose to keep her LockedOutOfTheLoop for '''years'''. And would have ''continued'' keeping her in the dark if not for circumstances entirely out of his control. Circumstances that he was '''furious''' about at the time.
** Though he admired the [[Literature/AlicesAdventuresInWonderland White Knight's]] nobility and dedication, he mentally notes that he doesn't want to [[DorkKnight be a bumbler]] who [[LordErrorProne missed obvious details]]. And yet, his willful ignorance and dismissal of anything that doesn't suit his story makes him closer to that character than he cares to admit. And he also has his ''own'' dorky moments.
** In Chapter 2, Ash assumes Gladion is going through some trials and he'll ask about Gladion's whereabouts. Gladion is going through trials...just not in the Alola region.
*** Chapters later, he hopes that another Greenfield incident never happens again...Parker would like a big word with you...
** In the 400 Rabbits Car, Gladion tries to reassure [[spoiler:Tokio]] that their friend forgave them for not showing up on time. [[spoiler:Those who watched ''Journeys'' episode 32 recall that Goh called Tokio a liar and shut himself for not being there, and it caused more problems for Goh's friendship with Chloe down the line.]]
*** [[spoiler:Kisaragi's plan to stop the Apex involves the Apex killing off passengers in an attempt to realize how much pain they put. Gladion rejects it because of the line it crosses and convincing the Apex that what they're doing is justified. However, as ''Blossoming Trail'' reveals, it was when Simon killed Chloe and the unsettling revelation that denizens were formerly dead passengers came to light that the Apex realized that what they were doing is wrong and it ultimately ended with them separated. So while Kisaragi's plan was marred, he ''was'' right that the Apex would be appalled by their actions.
]]

* {{Foreshadowing}}:
** While the introduction to the Toy Brick Car arc is titled "''Literature/TheSixSwans''", the opening fable instead tells the tale of a mouse making [[DealWithTheDevil a disastrous deal with a cat]]. This makes more sense after [[spoiler:the Black Tyrant is revealed as Penelope Mouse]].
*** The insignia of the Black Tyrant's armor will look quite familiar for those into Sly Cooper and the fairy tale that begins The Toy Brick Car is a parallel to a certain mouse from the series...
** The 400 Rabbits Car has a ''lot'' of foreshadowing.
*** The fairy tale that starts the 400 Rabbits Car is a retelling of Paul London's story in ''Wrestling/LuchaUnderground'' Season 4, when he [[spoiler:murdered Mascarita Sacrada in order to obtain guidance from the White Rabbit, an action he will have to repeat on Lampetia.]] Similarly, the "White Rabbit" in the story is actually a human. [[spoiler:So is the White Rabbit of the 400 Rabbits Car.]]
*** On their way to the White Rabbit's Domain, London remarks the time he held someone hostage with a carrot. Next chapter, he tries to attack Gladion's Umbreon with a carrot.
*** Kisaragi offers a drink to Gladion to which Gladion immediately refuses as he is paranoid of what would happen if he drinks it. That same drink was given to [[spoiler:Tokio]].
*** [[spoiler:Tokio wished Grace died alone while repeatedly bashing her in the stomach. Two stories later, his wish comes true as she dies when Ogami repeatedly stabs her in the stomach.]]
** When London asks where Easter comes from, they point to the ceiling. London assumes that Easter is a guardian angel to protect Specter. Lin confirms that it's almost accurate; Easter is from the sky, because they're a lightning bolt that struck Specter, and they ''do'' want to help Specter.
** When Death Eye shapeshifts into the worst fears of the White Gestalt, for Specter it turns into a large clay golem. The next chapter reveals that Specter has been talking to Yusaku, Takeru and Aoi about their Ignis and knowing about Earth, who ''also'' is a clay golem.
* ForWantOfANail:
** Part of the driving force of the story is the notion of how differently things might have gone if Gladion had confessed about what he'd witnessed that fateful night much sooner.
** Lillie confronting Gladion before he slips away to tackle the Grand Trials winds up dramatically changing his plans, as his outrage over her daring to go off-script attracts the Train.
** Had Lillie heeded Mallow's warning about the orange lilies, or Mallow made more of an effort to explain how Gladion would be taken by an interdimensional train because of this, Lillie might not have gone through with her plan. Then again, it's implied that Mallow knows that stating this would make her sound absolutely crazy.

** He may be a chuunibyou with hand-poses and dramatic lines, but he recalls having read ''Through the Looking Glass'' and admiring the White Knight's dedication.
** He also seems to know at least a little bit about the language of flowers, since he's visibly ''furious'' when he receives the bouquet of orange lilies.
** He has a hidden love of castles, reading many books about them and making sandcastles when he was younger.

** Gladion was aware of ''exactly'' what caused his sister's TraumaInducedAmnesia. Unfortunately, he decided that [[TheOnlyOne only he could fix everything]], and rather than sharing what he knew with anyone, kept Lillie and everyone else LockedOutOfTheLoop while he embarked on a quest to become a powerful trainer. Upon learning that Lusamine ''hadn't'' known about the incident like he'd assumed, he [[WhatTheHellHero accused her of being a negligent mother]], refusing to acknowledge [[NeverMyFault the role he'd played in that]]. His adventure on the Infinity Train is sparked off by an argument with Lillie over this, where she points out [[CouldHaveAvoidedThisPlot how she might have gotten help years ago]] if he'd spoken up sooner.
*** Lillie's entire life could've potentially been better if Gladion actually told someone like Professor Kukui or Wicke what he knew much, ''much'' sooner.
** Mallow's attempt to warn Lillie that her gift could send her or Gladion into 'a bad place' fails since her friend doesn't realize she's speaking literally. She even tries to ask others if anyone is worried about where he is. But since she never brings up the Infinity Train (For fear of people thinking she's crazy), no one will believe her (except Captain Phyco because he's somewhat aware of the mythos connected to the Train itself).
** When Lillie talks about Gladion abandoned her to Dulse and left her with her trauma, Dulse questions why Lillie kept it bottled up and never told Lusamine. After all, what was preventing ''her'' from talking to her mother?
*** The film Gladion is ForcedToWatch in the Fog Car reveals one of the answers to that question: shame. Lillie truly had no idea ''why'' she was so afraid of Pokémon, and [[IJustWantToBeNormal just wanted to be normal]] and not burden others with her problems. And all of this could've been avoided if Gladion ''stayed'' and explained things to him.
** It's assumed that most of Specter's problems will only be solved if he manages to explain what's going on him. Ryoken is shocked to learn that Specter went behind his back to discuss the idea of having a bond with the Ignis (particularly his, Earth) and Easter is trying to get him to confess what's going on in his mind. It's gotten to the point that Alex Shepherd [[spoiler:brutally attacks Paul London and impales him on a spear, nearly ''killing the wrestler'' because Specter didn't fess up sooner.]]
*** Moreover, the situation with [[spoiler:Dark Easter]] would never had happened if Specter took a few seconds to calm down and let them talk things through. Specter himself is ashamed at his actions.

* TheReasonYouSuckSpeech: Lillie Montblanc ends up on the receiving end of one. After she accuses Mallow of explaining the train in a vague, roundabout way, Mallow rips into her for not listening to her warnings and the extremely callous way she treated Gladion's disappearance - including convincing herself that she wouldn't care if something bad happened to her brother just because he constantly left her behind. What drives her to tears is hearing from Mallow how her action of presenting Gladion a bouquet of orange lilies later led to him being taken by the Train, thus making her responsible for everything that happened to him there.

Gladion faces this dilemma after the Nihilego incident; sure it's gone, but that doesn't mean that other monsters from Ultra Space won't appear. Lillie is doing fine now that her trauma is gone, she has a Pokémon partner and plenty of friends. Lusamine recovered from the Mother-Beast incident, so what's left to do now? His reasoning to go take the Island Challenge seems more like an excuse to do ''something''.''something''.
** Specter's duty to stop the Ignis is done, so what's left to do for the Knight of Hanoi?
** London never thought beyond getting guidance for the White Rabbit and is now the sole member of the Rabbit Tribe.

** In the Canals of Fondue Car, we see how Gladion became a hero in fighting the giant beast (Hippy-Hop) and his name as the White Wolf Trainer. It's later revealed that his marble statue would be built later, and it's there when Chloe enters the car in ''Blossoming Trail''.

* RuleOfSymbolism: Gladion muses about how without water, the bouquet Lillie gave him will wither away, anticipating that the same will happen to his sister's resentment of him. He then places the flowers into the hands of a statue, [[spoiler:bringing them to life, much like how his actions unknowingly nurtured said resentment in the first place]].

** Lusamine has potentially done this by betting that it would only take her children three or four months to make up. She's confident enough in her assessment to put her career on the line, stating that she'll step down if they haven't reconciled by then... blissfully unaware that her son is currently trapped on the Train.
