* AllTakeAndNoGive: Kokichi and Gonta's "friendship", with Kokichi being the Taker and Gonta being the Giver. Gonta is the sole person among the cast to never hate Kokichi, and Kokichi takes full advantage of his generosity and forgiveness, manipulating him into participating in his plans. While they are often seen together in Chapter 2's Daily Life segments, Gonta is notably afraid of Kokichi to the extent that he asks Kokichi's permission to converse with Shuichi (most likely fearing that Kokichi would do something rash to him if he randomly disconnected from their bond) while Kokichi never even asks if Gonta's okay with him suddenly leaving to hang out with Shuichi, verbally berates him when he wants to leave.This comes to [[FarmerAndTheViper a horrifying height]] in Chapter 4, when Gonta, after being manipulated by Kokichi into committing a murder, outed by him during the trial, and about to be executed, [[ObliviousGuiltSlinging still asks for everyone not to blame Kokichi for his actions]] and makes his classmates promise to forgive each other while Kokichi not only gleefully laughs as Gonta is executed, but makes sure that Gonta's last wish can never be fullfilled.

The BigBad, Tsumugi Shirogane, manages to successfully frame [[DecoyProtagonist Kaede]] for Rantaro's murder by bashing in his head with her own shot put ball when Kaede's Rube Goldberg device fails to kill him. Kaede is executed believing she caused Rantaro's death, [[AcquittedTooLate and only in Chapter 6 do Shuichi and company find out her innocence]]. However, Tsumugi later gets her KarmaHoudiniWarranty in the form of K1-B0 executing her.
* Similarly, the fourth chapter's culprit, Kokichi Ouma, gets away with murdering his victim due to manipulating [[NiceGuy Gonta]] into doing the actual killing (by implanting FakeMemories of the outside world being dead in the kindhearted Gonta's head, making him believe that the only way to save everyone from this truth is to win the class trial and get everyone executed). By the game rules they can't convict Kokichi for the murder without dying themselves, as the person who actually killed the victim is the only one considered the Blackened, even if everyone knows the guy was manipulated into it. To make matters worse, Kokichi actively mocks both Gonta and the rest of the class during the trial and derives sadistic glee from Gonta's execution. He never faces any comeuppance for this act either (if you don't count his "unsolvable murder" plan failing in Chapter 5 failing) due to blackmailing Kaito into killing him in order to kickstart his ThanatosGambit, while fully knowing that it would eventually get Kaito executed.

** Considering they managed to nab one of the classic voice actors that caused the 90's Japanese [=VA=] boom, Creator/HekiruShiina (as Celestia Ludenberg), for the first game, now they get another one, Creator/MegumiHayashibara (as Shuichi Saihara). We can only wonder if the next game will have the last one, Creator/MarikoKouda.
*** Creator/MegumiHayashibara and Creator/MegumiOgata voiced 2 of the 3 [[Anime/NeonGenesisEvangelion Eva Pilots]]. Time will tell if 4/V4 will have Creator/YukoMiyamura as a boy.
** Creator/KikukoInoue and Creator/AkioOtsuka, Kirumi and Ryoma respectively, are also the voices of [[VideoGame/MetalGearSolid3SnakeEater The Boss and Naked Snake]]. Kirumi kills Ryoma, in an inversion to what their characters did to one another in that game.
** Creator/ErikaHarlacher voices both Kyoko Kirigiri and Kaede Akamatsu in English. Both share purple as a motif colour, and wear an orange necktie. They are also both framed for a murder they didn't commit by their respective game's mastermind, only in Kaede's case, it actually works.
** Creator/ToddHaberkorn provides the voices of both Teruteru Hanamura and Korekiyo Shinguji, covering two opposing ends of the "creepy" sort of character spectrum, Teruteru being a directly sexual sort of creeper while Korekiyo is more generally unsettling. Both are also cooked alive during their respective executions and their love for an often sickly female family member plays a part in why they committed their murders.
** Creator/DerekStephenPrince voices Takaya from ''VideoGame/Persona3''. Both Takaya and Kokichi have an antagonistic relationship with the main characters of their games despite them both not being the [[BigBad main antagonists]] of their respective games. In addition to that, Creator/WendeeLee voices Fuuka in [[VideoGame/Persona4Arena certain]] [[VideoGame/Persona4ArenaUltimax spin-off]] [[VideoGame/PersonaQShadowOfTheLabyrinth games]]. Like Miu, Fuuka is a ShrinkingViolet who is very skilled in technology. Also, while Tayaka attempts to kill the members of S.E.E.S. (aka the organization Fuuka was in) multiple times in ''VideoGame/Persona3'', Kokichi was the mastermind behind Miu's death.

* BusCrash: In this game, everyone from the previous games apparently died unexpectedly in a meteorite shower and our cast consists of the only survivors. The false story InUniverse says that, at least, because in this game, the previous games are fiction [[{{Metafiction}} like they are in the real world]], and the story was constructed by the BigBad to implant false memories.
