Megaman Battle network 4 can be considered as New Game Plus although it does not have that name, they call it Start Game "Number" but it does have the characteristics of a New Game Plus.

1) Keep Battle Chip you got last time 2) Keep the transformations acquired in the previous games 3) Keep the Navi Customizer with the programs acquired the first time 4) You keep the amount you have obtained from the two types of money that exist in the game 5) Every time you start the enemies are stronger

It says the concept goes back as far as the Zelda series. Which game in the series, exactly? Majora's Mask came after Chrono Trigger, and the Second Quest isn't really a new game plus.
