- In "Champion Charlie Brown," Lucy quotes a line from Bring Me the Head of Charlie Brown.
- Can I Keep Him?: Casita keeping Hiccup and Toothless from stealing breakfast from the Madrigals via a Shell Game brings to mind Shifu doing the same to Po and Po doing it to Tai Lung in Kung Fu Panda.
- Captains Crash:
- In the very first paragraph, Spitfire muses that "life is like a hurricane"; not only is this a direct quotation of the first line in the DuckTales cartoon intro, but it also calls to mind the famous "life is like a box of chocolates" intro from Forrest Gump.
- The title of the story stems from Rainbow Dash's hated childhood nickname.
- After Launchpad emerges from his crash, he proclaims himself "singed but triumphant", repeating himself a second time after tripping, and giving up on a third repetition after tripping again. This is a gag from Darkwing Duck, where Launchpad was a secondary protagonist.
- Crazy Irken and ? (Invader Zim-based crossover fic anthology by D_rissing and nightmaster000. note ):
- GIR tells Zim that he got his idea for Starfire's Go-Go Enslavement from a movie he saw, and though it's not directly named in-universe, the fact that one of the story's tags is "Princess Leia’s Slave Bikini" should spell it out for anyone not able to figure it out from the outfit's description.

- At one point during GIR's impromptu date with Zoey in the The Proud Family chapter, they recreate the famous Spaghetti Kiss from Lady and the Tramp.

- Chapter 1 has Eddy playing a round of Team Fortress 2 on his computer. Obviously, he's playing as the Scout.
- Chapter 2 contains a reference to The Annoying Orange Courtroom Episode. Word of God states he's attempting to make this a Running Gag.
- Since the story takes place after Port-Ed 2, many references to the Portal series exist, such as the Eds having ASHPDs in their possession. This does, however, spoil the ending of the story they come from (it's not finished yet, by the way). Word of God states that Edd does have a Companion Cube and it will show up soon. In addition, Eddy's portal gun has a button that disables both portals, like in Portal: The Flash Version.
- The following sequence in chapter 4 is (mostly) taken from Turnabout Storm (original follows for reference):Maya: The trial's tomorrow... at 10:00.
Eddy: What?! Ya mean "tomorrow" tomorrow?
Maya: Yes. "Tomorrow" tomorrow.
[...]
Phoenix: When is the trial, anyway?
Twilight: Oh... Tomorrow morning...
Phoenix: TOMORROW MORNING!? As in "tomorrow" tomorrow?
Twilight: Yup. "Tomorrow" tomorrow. - In chapter 7 and chapter 8, when Eddy yells "Hold the phone!", this vector image from Sheep in the Big City is added, as a reference to a Running Gag on that show. The second time this happens, the author gets called on by Eddy.

Snotlout: Hey, you got something in your eye! (smacks Red Death in eye) It was pain!- When Loki mentions how his brother Thor is also known as Raiden, the image he shows is of a man wearing a wide-brimmed straw hat.
- Hiccups prayer to Loki before the final battle sounds like "I See Fire".
- When confronted by Mor'Du and his Vendel, Hilde reminds him that she is "no mere conjurer of mere tricks".
- When Fergus is comforting his seasick grandson at the start of the story, he mentions how he once turned so green with seasickness, his own grandfather mistook him for an ogre.
- The Dragon and the Butterfly: Whiteout:
- One of the imaginary friends Pedro conjures is a "bizarrely smug blue blob".
- Many of the monsters Pedro makes for Karla's impromptu obstacle course resemble various badniks from Sonic the Hedgehog, with the Orca chasing her at the end being based off of the Killer Whales that chase Sonic in Sonic Adventure, Sonic the Hedgehog (2006) and Sonic Generations.
- Theater!Hiccup shouts "Hasta la vista, baby!" during their battle with the Red Death puppet.
- Hiccup describes Karla's Freudian Excuse as wanting adventure in the great, wide somewhere.
- Three of the kids the Madrigals interact with at Camp Ingerman include a plucky blonde dressed in pink named Punzie, a red-headed girl with a passion for archery named Meri and a smug, platinum-blond kid named Jack.
- In the MLP/Harry Potter crossover, Eric Sparkle and the Locket of Prophecies, these are very common. In Chapter 14, two teenage pegasus colts are named Skywarp and Thundercracker; a reference to The Transformers. Early in Chapter 15, without knowing it, Twilight Sparkle and Storm Blade end up eating the same strands of spaghetti, bumping their faces together, making it look like a kiss. Sound familir anyone?. In Chapter 17, the part where Glacio and his army attack the Crystal Empire is a reference to Mulan where the Huns breach the Great Wall.
- Equestria Girls: Friendship Souls:
- Applejack mentions certain "fella wit fancy armour suit from them big budget superher flicks" before using her gauntlets and boots to fly.

- as well as her ripping open a tank with her 'hands'
- Fate of the Clans:
- Seri says that Izumo "knows a woman who uses puppets and is really good at prosthetics". That description, the fact this is set in the Nasuverse, and that woman is likely an underworld contact since SCEPTER 4 doesn't have her info means she's likely Touko Aozaki from The Garden of Sinners.
- Cú Chulainn talks about chains whose hold get stronger the higher the captive's Divinity.
- The sequel to The First Saniwa features a Brick Joke about a Noodle Incident in which Yorimitsu finds out what the word tenshiki means. This is a reference to a classic rakugo play of the same name: a monk gets diagnosed by a doctor and the latter brings up the term tenshiki. Not knowing what it means, the monk asks his apprentice. The apprentice doesn't know either, so he goes around the neighborhood asking only to find nobody else knowing either, until he reaches the doctor himself. The doctor reveals tenshiki is actually a fancy medical term for flatulence. Afraid he may get scolded by the monk if he tells the truth, the apprentice makes up his own definition for tenshiki by way of Alternate Character Reading.

- After barely avoiding getting caught by Deidara's suicide explosion, a disoriented Sasuke questions whether or not the resulting mushroom cloud is friendly.
- Konohamaru is being trained by three young monkeys of the Monkey tribe: Wei, Wu, and Shu
- Friends of a Solar Empire: Several, mostly to Battlestar Galactica, such as Rainbow Dash's callsign (Starbuck), the Everfree Forest Cloudbase, which superficially resembles a squared off Cylon Basestar, and the use of the word "frak".
- Equestria's Argonev starbase is called the Kasztanka.
- A Game of Cat and Cat: "Halloween Special Again": A list is noted at the end in an author's note, and these are only the shout-outs:Most characters in this chapter are wearing costumes with a theme. This theme will become more apparent as the story goes on, but for now, here are the costumes:

- Act 1 Part 9 introduces two Original Characters Reynard Vaez Jr and Mike "the Rage" Mogar, both of which are Expies of Achievement Hunters Ray Narvaez Jr. and Michael Jones

- Thanks to the ENTD System, Twilight and Fate have become Gundam Unicorn and Gundam Unicorn Banshee respectively.
- Luna calls the Tome of the Night Sky's Master Program a machine spirit.
- Mass Effect The Equestrian Equation: Pretty much the entire Equestria Facility is one big one to The Matrix, complete with Mecha-Mooks out in the physical world.

In fact, I'm not playing God. All this time... I've been playing human!

- "If we made a deal, it was just a matter of time before the Nickleheads’ sudden but inevitable betrayal."
- "Fool me once, shame on you. Fool me twice … been fooled, won’t get fooled again."
- “Give up the whole demon thing and take up lumberjacking – I’ve heard it’s a pretty lucrative career. Plus, you get to dress up in women’s clothing and hang around in bars.”
- Four legs good, two legs better.
- one-point-twenty-one jiggawatts
- Well, unless it was one of those evil magical journals that was really serving as a container for the soul of a legendary dark wizard. Wizards named Harry have a bit of a bad record with those.
- “Since almost everypony thinks you’re dead, you should sing a song about how you’re still alive!" ... When she was a couple lines in and fully occupied with a strange little song about how she considered this a triumph and was making a note about how big a success it was...
- The Gatekeeper says that there's a "young and impetuous" Warden called Jenkins; Pinkie asks if he's Leeroy, to which Rashid says that he's Richard.

- “Yes, well sometimes we have to use what tools are at our disposal, not the ones we want."
- “Be vewy, vewy quiet, .... “I’m hunting wabbit.”
- “Doesn’t anyone watch the good old classics anymore?” I put on a very bad imitation of an Austrian accent. “‘I’ll be back.’ ‘Hasta la vista, baby.’ Anyone?”
- “Looks like Discord,” I paused for dramatic effect, “...just got stoned.” For some reason, that prompted Pinkie to scream "Yeeeeaaah!" and put on a pair of sunglasses.
- My Little Pony vs...: One of the mannequins animated by Esmeraude during the shopping mall fight does a brief Slender Man impression.
- My(stara's) Little Ponies: Friendship Is Adventuring: A big one to Phineas and Ferb. Expies of Dr. Doofensmirtz, Vanessa, and Perry the Platypus appear during a dance party.
- New Stars: When Maxx is struggling with survivor guilt over the fact that he's a free man and his brothers aren't, Dr. Finn quotes Albus Dumbledore:Dr. Finn: There's a quote from a very old Earth book I read as a girl. "It does not do to dwell on dreams and forget to live."

- Bowser has an obsession with the phrase "over 9000".
- Paradoxus:
- Both Bloom and Daphne's daughter are otakus; whenever the narration switches to them or someone thinks of them during their internal monologues, expect a reference to some anime. In the seventh chapter, Bloom remembers being weirded out at seeing Patchamen figurines next to a Sailor Mars one she wanted to purchase while in Japan. It's a double-layered example because the Patchamen are Winx Club's version of the Science Ninja Team Gatchaman.
- In the eighth chapter, Galadwen visits the Oathdír family just in time for dinner. The main course, prepared by Indís' husband Angus is ratatouille.
- Episode 1 of Phoenix Wright: Speed Attorney contains references to other Ace Attorney crossovers, specifically Turnabout Storm, Devil's Attorney and Phoenix Wright in the Mario World. - The elemental attacks that some of the All-Stars and Scouts perform, such as Solarbeam, Flamethrower, and Petal Dance, are named after and based on several Pokémon moves.
- Some of Radiguet's lines and mannerisms are based on Ghetsis.
Radiguet: "And soon, I—no, we—will rule!"- After Aka Red gives Sean a choice to either ascend as the Ultimate Red Legendary Ranger but cursed to wander forever or die, the latter not only calls the former out, but he makes his own rules. This is similar to the final episode of Puella Magi Madoka Magica, where Madoka becomes hope and makes new rules to how the world will be run.
- For another couple PMMM shoutouts, Rika says that the "Ultimate" in "Ultimate Red Legendary Ranger" was used as a nod to it without wanting to spoil it. It's in reference to "Ultimate Madoka", and the Ultimate Red Legendary Ranger later becomes like a god in the Ranger worlds. Later in Act 33, in her despair, Rika mutters "...I'm such an idiot" before the Eldritch takes her, similar to what happened to Sayaka before she's turned into a witch.
- Sean's ascension is also taken from the Nostalgia Critic merging with the Plot Hole in To Boldly Flee, as admitted by the blogger.
- Many in How I Learned to Love the Wild Horse.

- When Donna finds Arnold eavesdropping on the conversation between Ranma and Mandy, (at the behest of the latter) he offers to let Donna listen in if she promises not to beat him up. To which she responded:

- The Dragon and the Butterfly
- Chapter 37: X Marks the Spot
- Camilo (pretending to be a Gate Guardian) announces himself by saying "Who dares disturb my slumber?"
- The Gate Guardian trial Camilo gives to Isabela and Hiccup mirrors the Bridge-Guardian scene from Monty Python and the Holy Grail. Even the "questions three" he gives are the same, both Isabela and Hiccup passing the trial after admitting their favorite colors.

- Also one to either the Resident Evil films or Resident Evil – Code: Veronica: when Wesker is planning to break into STAR Labs and is researching their security, he thinks "No laser hallway. Amateurs."
- Where the Sunlight Ends: After going into a mild dissociative state, the conscious part of Peter One refers to itself as “Narrator-Peter” and the unconscious part gets the designation of “Sim-Peter”.
