The episode made it clear that the timeline was changed once so the stargate was taken, then changed again to a similar enough timeline where the stargate wasn't taken (and where there are fish in the pond). In this new timeline, no time travel was undertaken. There was no actual looping. While SG 1 did participate in the rebellion in the new timeline, it wasn't implied that they played a role in it in the original timeline since they hadn't been there at the rebellion originally and so therefore it wasn't a loop.
