I don't see why you need to "do" anything with it. You can do plenty with the other half of her origin, being from an isolated civilization.

Where I in charge of the reboot, I would have had that connection to primordial humans be about half the source of her power, which would then be enhanced by her armor (which would be enchanted by the various Greek goddesses).

The original humans yes, but none since. Unless sexual reproduction doesn't happen in the DCU. Did you notice the "if I was in charge of the reboot" part, I wasn't saying that is how it is or how it was, but how I would do it. And the substance would only be important because of the Ancient Greeks belief in man getting worse over time (a belief I don't share).

You reminded us how Greeks believed the last age was always better than the first one so that part of her power may be from the fact she is a pre-deluge human made in the way Prometheus did it. Is there no interesting story that can be built on that?
A little tweaked origin could work for other characters too. I don't know where they got the idea for an Irish demon cheetah or why the crazy rich lady wearing a rug was supposed to be a worthy challenge for a woman as strong as Superman but the Cheetah who got her powers from an African plant god was on the right track. The Greeks loved the Ethoipians and Romans hated Carthage so some Crossover Cosmology could actually work.
I wouldn't intend to make Cheetah the arch nemesis she never has been outside of parodies but if they had some deeper connection you could milk more stories out of it.

What does that do to her ego? How does she manage to act as a diplomat in man's world without looking her nose down on everyone?

Truth be told, Athena or Hera would be better choices as a war goddess may be more willing to show favor to the Amazons and Hera is the goddess of women.
You want a reason to tie WW closer to the Greek gods? Have part of her role be as a prophet of the pantheon.

Having her be the daughter of literally any other god in the Greek pantheon (Aries would be good as he makes for a good arch-villain as he is rarely shown to have any sympathetic traits in Greek myths we have) would get little more than a shrug from me.
