So that leaves us a few options. One: Gender Bender magic (and in that case, who gets "bent"?). Two: Advanced medicine, biology and technology beyond what we've seen so far in the show (ignoring the weather machines) and they find a willing donor. Three, one of them has sex with someone who isn't the other partner in the relationship but the other person doesn't mind and helps raise the child. In those last two cases, who's the father? This thread assumes the answer is Big Macintosh.

I also don't find it strange that they call her sister so she can have a bit more normal life.
Rarity is the mother, but yes I agree.

I remember bringing up on one of the MLP pages the tradition of naming horses after the parents with their official "last name" being "By (sire's name) Out Of (dam's name). I started thinking about what would happen if some of the ponies mated and what they'd name their foals. If Rarity and Blueblood had foals, they might name them after blue gemstones like Sapphire, Lapis Lazuli or Aquamarine. If Rainbow Dash and Braeburn had foals they might be named Rain O Fire, Dash Burn or Apple Drop. If Fluttershy and Big Macintosh had foals they might be named Fruit Fly, Monarch or Alley Apple. (After the only apple that can fly!)
And in the name of Tropes, I will punish you!Rarity will not hook up with blueblood and those Fluttertosh names scuck.

When Applejack was a child, she lived on the farm with her grandmother and Big Macintosh.
Her parents were nowhere to be seen.
Over a decade later, her parents are still nowhere to be seen, and she suddenly has a "little sister".
Judging by the way Applejack speaks, it's obvious she comes from several generations of inbreeding. It probably wouldn't be too out of the ordinary for her family.
And having grown up on a farm, she probably has seen so many animals reproduce that the idea of casual sex doesn't seem to have any problems in her mind.
