The main things that differentiate this title from other classic Mega Man games are that it's a 3D platformer, has permanent life and weapon energy upgrades, and changes to the special weapon system. Some special weapons have infinite ammo, where others will drain the weapon energy bar upon use.

10* BarrierWarrior: Bubble Man. He can create stationary bubble shields which can absorb a certain amount of damage. Once he's defeated, Mega Man can use this ability.
11* BossRush: Surprisingly averted, considering the majority of other ''VideoGame/MegaManClassic'' games having one of these in some manner.
12* DeadlyDisc: By defeating Metal Man, Mega Man obtains the Gear Shot. It's a long-ranged weapon with infinite ammo that fires gears or metal blades forward. These gears can bounce off of walls.
13* DoppelgangerAttack: Gemini Man can create up to three differently-colored doppelgangers who will then attack Mega Man with a variety of elemental attacks based on their colors. These can be destroyed with sufficient damage.
14* DownTheDrain: The Water Storage area, where the water used for cooling the mining equipment is stored. As the name suggests, this area is filled with water and switches that can raise and lower the water levels.
15* DungeonBypass: Due to a glitch, it's possible to clip through closed doors with the Quick Boost, bypassing several levels. It's even possible to complete the game with only two of the ten Robot Masters defeated.
16* EmergencyEnergyTank: Mega Man starts out with six L-Tanks (refills max life energy) and six E-Tanks (refills max weapon energy). He can find more scattered across the facilities and locations of Mega City. However, this is a limited non-respawnable supply. So, once one is used, it can never be recovered.
17* EnergyWeapon: The Power Overflow Regulator area has several rooms with Force Beams. Unlike their original appearance in Quick Man's stage, these are not instant-death. These quickly chip away at Mega Man's health reserves.
18* EternalEngine: The Machine Works, which is full of pistons and gears in the background. Also, the Waste Processing Facility which has electric beams and other technological components.

32* SequenceBreak: It's rather easy to ignore Dr. Light's orders and battle the 10 Robot Masters in any order, before even tackling the directed first boss.
33* SpaceEpisode: The entire game takes place on an unmanned asteroid mining base which has malfunctioned.
34* SpikesOfDoom: Subverted. Most of the spikes in this game deal a significant amount of damage to Mega Man upon contact. But, very few are instant-death.
35* SpreadShot: By defeating Needle Man, Mega Man gets the Spread Shot. This is a long-ranged weapon with infinite ammo, that fires three pellets forward, forward-left, and forward-right of Mega Man. Because of this, it's a straight upgrade from the default Mega Buster.
36* TemporaryPlatform: By defeating Tornado Man, Mega Man gets the ability to create mid-air floating platforms that last for a temporary amount of time. This is basically a 3D version of Item-1 from ''VideoGame/MegaMan2''.
37* VideogameDashing: By defeating Quick Man, Mega Man gets the Quick Boost. This utility allows him to dash forward for a certain amount of time. In fact, this will allow him to dash in mid-air without falling until the usage time is up. Even though it requires weapon energy to use, it becomes a GameBreaker if the player has a large energy weapon energy capacity. This is because the player will be able to continuously use this utility, allowing them to basically fly through stages.
38* ZergRush: The Tellies' main method of attack is to swarm Mega Man.
