Well Shepard has Mordin Solus so he could make a defense against the nanites like he did for harbinger. With the stronger Enemy the stronger weapons you could pick up from the fallen. With Wormholes dead and live villains could be brought back at our whims. Take into account though that Emily won't fight us if she doesn't have to.

Why not see how this plays out. The nanotechnology I don't see being able to pierce Shepard's shields. To top it off why not have the whole Normandy crew available instead of just two. Just have only three characters at a time in play.

I just realized Emily is above 3. I think I will just say those were the last of here nanites. From now on here abilities will be limited to controlling cyborgs, wormholes, and A.I. abilities.
