I've got a few on my favorites list that I've enjoyed, but it would help to know what your criteria for a sci fi story were beyond "good."

We Are The Wyrecats Needs Tropes!Seconding Freefall. It's the most sciency out of the sci fi webcomics I read.
Starslip is a good sci fi webcomic too but it focuses more on art and the museam (haven't read it for a while so it may have changed).
