Uhhh...maybe Metal Slug? It has that sort of "shots going everywhere have to dodge everything at once" feel to it, and it also has balls to the wall difficulty.

For Game Boy:
- Donkey Kong - Does this count as a flagship? Either way, it's a neat little puzzler.
For GBA:
- Jurassic Park III: Park Builder - Basically, you get to actually build Jurassic Park and run it in this sim game, and it is hardcore wonderful.
- Wario Ware Inc.: Mega Microgame$: Again, not sure if flagship, but either way it was the very first Wario Ware, so that's gotta count for something.
For Game Boy Advance... Get Yggdra Union and Riviera The Promised Land.
Also, the Sonic Advance Games.

EDIT: ^^^^^ Definitely The World Ends With You for incredibly good original RPG. I also enjoyed Bowser's Inside Story, but TWEWY is pretty much a must-play.

jEnesisDS is a good Genesis emulator. I used it to play all the way through Quackshot *, Ecco, and Sonic, and only had some sound problems when I loaded a savestate. Oh, and you have to move the screen around, because for some reason they didn't try to fit the screen.
Lameboy is very good, no real problems, except for some reason I had to create a savestate to save my progress. Very odd.
You're not going to find any good SNES emulators, probably not ever. The best I could do was get Secret Of Mana to run a little bit, but there were way way too many graphical issues.
Any good 3D beat em ups? I have each Playstation, a N64, Dreamcast, and a DS if that applies.
